No. Deep undercover implies that some higher authority (Which would have to = Emperor) has ordered them to go undercover and retain that cover at all costs. They're deciding to do this themselves. That makes them rouges. Rouges have their own agenda, whatever that may been, and doing what you want to achieve it while deep undercover mode is being given a mission by another.

There is one hypothetical "higher power" other than the Emperor who could have ordered them deep undercover, and I don't mean Malcador or anyone like that. It's another divinity, but one who could be obeyed honestly by the Defenders of Mankind, and who totally fits with the Alpha Legion...

The Hydra. Why have I never seen this suggested? The Alpha Legion are servants of the Hydra.

A more radical sect of the Illuminati whoa are committed to uniting the entire of humanity through a Warp entity called the Hydra. This would give them complete control over every human, thus giving humanity the power to control itself. Theoretically this Warp entity would be controlled by the people and not by the cult, and would be powerful enough to defeat any foe.

Sadly I don't have the pic on my laptop but it has the pics of the genesis chapter (I think) and the sons of orar (pretty sure thats his name) from codex: generic marines. There chapter icons are the alpha and omega symbols and if you look at the paragraphs in the codex genesis marines look like there overcompensating for something and the origens of the sons of orar are questionable.

Serious note. The fluff in Legion heavily hint at them making a hard choice influenced by the cabal.
As far as them being pro-this'n'that, think about it. the storylines in 40k permeate 10 millennia. Ten Thousand Years. and yet some of the lost are still loyal (the wolves of fenris and their 13th legion).
We also have loyalists (ultramarines, raven guard etc) that have turned to chaos.
It's bound to happen to a rogue loyalist chapter as well, especially considering the nature of the Alpha Legion, but remember, Alpha Legion are no mere marines, high-level powerbrokers and their intel activities are -- dare i say it -- second to the ordo malleus.

And lastly, consider this: They were loyal up to the book Legion and the book didnt mention anything else. my bet is that they are still loyal and will end up pulling a u-turn.

or rather, that's the way i'd take the story if i wrote fluff for a heroic sci-fi/fantasy game.
