Jedi Academy had great gameplay improvements, especially for mods, but the story was crap.

Even though JK2 didn't have a particularly good story to begin with.

I love the Metroid Prime series, but I must say Corruption seemed a lot easier (boss wise) than the other two. In fact Id say the Emp. Ing battle was too tough

haha, maybe. The dark and light concept was genius though. the dark world makes me so nervous, I always jump as soon as anything happens.

Close Combat 2 was... is so great. However I mostly play CC5 with Mods.

Red Alert
Neverwinter Knights 2

Knights of the old Republic 2

I like the Mass Effect/Star Craft and Fallout Sequels too.

But the best sequel was perhaps:

TIE-Fighter.

Master of Orion 2 (Teching up for Antarens was great)
Civilization 3 or 4 (Though Civ revolutions does a good job of paring it down)
Diablo 2 (archetyping the generic classes was genius)
Fallout 2 (not 3, may 3 burn in a nuclear wasteland)
