Metal Gear Solid 3 made me downright break down crying and smiling and all the feelings.
Metal gear solid 4 did the same.
Never got around to playing the story in RDR, too busy causing mayhem.

I've always thought games have bad ending (and bad story lines) but there was one game with simply yet elegant story line with surprising plot twist, memorable characters and ending that is the cake.

Actually, I take back my earlier statement. Greatest ending to a game ever was found in a diamond of a gem for xbox called Breakdown. It was a brilliant title, and gaming magazines talked about it for a year or so after releasing, wondering why nobody was buying it. Blame it on a lack of advertising I guess.

Fate/Stay Night - Fate route ending. That was the only ending where I was crying at the end. In all seriousness I cried for like several hours after seeing it
Worst ending must be Mass Effect 3, I lost almost all interest for Mass Effect universe after seeing it.
