Nothing.
Eldar are a small, pathetic, and dying race. The addition of their forces to the imperium would be just a drop in the bucket compared to the TRILLIONS of imperial guardsmen.
For the little time they have left, they'd just act as a harassing force and then vanish ignominiously, probably at the hands of agents of the emperor.

I assume then that they would be allies. Until the mighty Emperor rises from his throne and purges the xenos from the face of the universe. He then goes on to arm wrestle all the chaos gods, in the 41st millennia's rendition of Over the Top.
But in all honesty though I don't think they would really just up and ally, maybe a small momentary thing. It would clearly only last as long as one still had use of the other, and then it's back to killing eachother.

with these ever so onrolling hivefleets and ork invasions and not to forget the many incarnations of chaos, i think that the tau, eldars and the imerium of men has only the chance of allying with each other to survive. if the storyline of 40k would really progress i think it would lead to that. but thats not happening, progression of storyline. the main argument against this all happening is also the dumb hatred for each other... if dumb characters lead even dumber followers that wouldn´t lead to intelectual solutions... stands to reason, so they will be at each others throats for eternity or until the last round is spent...

Stuff like this what if scenario is part of why I wish Xenos hunters got more notice in the game. A rogue/extremist Xenos inquisitor who is pro for co-operation with alien races to common goals stands a chance of looking great on tabletop and in the story/background. Whos to say there aren't radicals within the Imperium already working alongside Eldar. I guess that being incredibly likely due to the Ordo Xenos's very existence. And with the need for secrecy due to it being technically illegal. Such arrangements aren't exactly open alliances. But an across the board acceptance and support of alliances with non-instantly hostile xenos across the imperium of man? Slim to nill to be honest. Imperial Society is by and large extremely xenophobic. Maybe though if pro xenos alliance/co-operation supporters gradually over generations can influence this. Then maybe. But not likely as it currently stands.

I would assume that all the Witchhunters would go nuts and assume the Eldar have infiltrated the Imperium at the highest level. They would then nuke Terra and kill the Emperor. At that point, all of humanity would crumble.
And, all of this would be the Eldar's plan all along

They team up once in a while when things look really bad, like when Abaddon has a Black Crusade coming up or whatever.
I don't think there would be much of a difference really. The Eldar aren't planning on storming Terra any time soon, and the Imperium's bureaucracy is so slow nothing would ever get done.

Well, the emperor tried to access the webway so that humanity could stop using the warp. If the eldar and the imperium joined forces, they could revive the project, striking a major blow against chaos.

That would never happen. The Eldar don´t need to ally with lousy humans, mainly because they would never see such an inferior and uncapable of reasoning or understanding of the universe race as allies but simply tools to divert the attention of their enemies and gain time to draw our master plans. And secondly its safer to manipulate them from the safety of the Crafworld to assume their role as a bait which wear down the vast hordes of belligerent alien scum -including themselves- and servants of Chaos.

That's bull****,an entire sector fleet attacked Craftworld and was destroyed.
Then we have numerous examples how Eldar defeat Imperium.

-1, actually. I've only played against eldar a couple times, and it has usually ended poorly for the eldar player:
You need to go no further than eldar codecies themselves to see that they are a race which is both small, and dying. They operate on the fringes of imperium space, and their craftworlds are easily destroyed to things like parts of nid attack forces and imperium dudes accidentally falling out of the warp next to them.
Talk about their mystic ways, sleek vehicles and supple, pasty skin all you want, the fact remains that the eldar are a non-factor compared to the huge battle for the rest of the galaxy.

Good point, this is in a few BL storys alreardy.
In the last book in the Eisenhorn trilogy Ravenor is a accompanied by and Eldar Farseer, with an entourage or Aspect Warriors. Also in Emperors Mercy an Ordo Xeno Inquisitor uses Tau exoskeleton technology, that has some kind of gravitational forcefelid around it.
