Given my experiences with military computer security, it wouldn't surprise me at all if the infection was on their end.
To paraphrase, 'This system is so riddled with virus, malware, and stuff I don't even have a name for that the only thing we can do is wipe it clean and start over. Yes, it had a full suite of anti-virus software, but no one on your end has bothered to update it in the four years since it's been installed. No, not having an internet connection doesn't protect it when you have a dozen people sticking USB drives in it every day."
