hmm. The Horus Heresy books. Although as I looked on Lexicanum I noticed a discrepancy. The Imperial Palace appears to have been confused with the Forbidden Fortress. That or the mind bendingly huge structures were moved around post heresy.
As to books, I do not have the individual ones on hand, I believe there may be mention in a thousand sons, but the material involving Rogal Dorn appears to be foremost in my mind.

The Astronomican is in the Himalayas fortress, not the Golden Throne. The Astronomican is connected to the Golden Throne and thus the Emperor by means of a giant transcontinental series of wires basically, drawing power from the Emperor.
The actual location of the Imperial Palace (where the Golden Throne is) is a bit vague, my guess is somewhere on Eurasia though. The Palace is the size of a continent and includes billions of adepts/defense personnel/religious officials so where the actual throne room is even more obscure.

I would expect the exact location of the throne would be a bit of a mystery as he is suppose to be heavily guarded and keeping that a secret would certainly help in guarding him. Or the "official" statement to the rest of the Imperium could say it is in a certain location when it is in fact nowhere near there so to confuse anybody trying to assassinate him.

indeed that (according to lexicanum) is the forbidden fortress. I have not and can not at this time check the actual sources listed on Lexicanum. I do know that more recent Horus Heresy books, which are capable of harboring mistakes in fluff, do say the Imperial Palace is located on the Himalayas. The wikia source linked earlier is likely getting its info from their. Who knows.
I did get a hint in A thousand sons, where Ahriman says that the Emperor's Labs were in the high mountains at the crown of the world. That is vague but somewhat indicative. Thats page 382. I still remember talk of it in connection with Rogal Dorn. Maybe it is something as simple as the Lightning tower, but I remember it to be more.
None the less, I can guess that
1) someone got the fluff mixed up when writing the new Horus Heresy books... Mistaking the forbidden fortress for the imperial palace somehow...
2) Ret con
3) Author simply did not care and therefore the fluff is not canon.

The Palace basically covers the entire center of Asia. the exact location of the Golden Throne probably isn't stated(No GPS coordinate)
The tops of some mountains still rise within the imperial palace, although they are just hills now.

I thought it would be in the UK. An island like Britain is easily defensible and that is the GW HQ.
I thought that if it were to be anywere else,it would be the top of Mt Everest or something, because they have a view point to see enemies coming and the greater range.

Its not so much that the mountains have been flattened, but that the World City has been built up to an insane altitude.
and the Oceans, while mostly gone, are still there at the deepest areas. Water that has seeped through the city over centuries to accumulate at the bottom, and then get pumped back up again for use.

In the original Inquisitor Earth is described thus...

The Imperial Palace may go over the Himalayas as the Imperial Palace is massive, it is described as covering a continent inside the already massive 'city'that makes up most of Terra.
It makes little sence however, from previous fluff, that the actual golden throne is centred on the Himalayas, seeing as the mountain range is home to a number of organisations already.
