Do the Imperials have naval military forces on their planets?
And do they use water boats and ships?
And do sea battles exist in 40k universe or there is no need in them because of spaceships?

Most "major" Imperial worlds no longer have oceans due to pollution.

However for Agri-Worlds, Ocean Worlds, or non-Hive/Forge Worlds there has to be some kind of naval force of small patrol craft. My guess are these are operated by the local PDF or Arbites garrison as opposed to the Imperial "Navy", which just operates spacecraft.

Also, Orks used Submarines in the Armageddon War and the 40k Trading Card Game has aquatic Tyranids.

Gathering the Informations.

You won't actually see "naval" forces unless the planet has very, very large oceans or huge chains of inhabitable islands and can't handle large volumes of air traffic.

Otherwise, it's far more efficient to use aerial measures to defend and police the oceans.

In Double Eagle the Chaos force was operating from a massive flying air craft carrier. When you have that sort of tech there really is no need for boats

It was essentially a runway with tank tracks for locomotion.

The "native Fenrisians" also have no real contact with the Imperium proper.

In one of the Last Chancers novels from BL, the 'team' were transported by a river gunboat - a bit like Vietnam I guess while on a mission. It may have been on Armageddon, but I don't have the book with me to check.

Also in one of the Gaunt's Ghost novels, the imperials do a beach assault in landing craft similar to Normandy.

I really think that the Imperials would certainly make use of blue water navies if they could. After all, it may be the most practical way to project power on a planet, or a planet may be more primitive and it's all they've got.

The "beach assault" you're mentioning was done from dropships, not boats.

On Imperial worlds were air and space travel is known and used sea vessels are of little use in combat, however certain exeptions occur:

1. fluff shows aquatic combat does occur on invaded planets
-orks use submarines to perform raids/escape
-during a tyranid invasion PDF forces used submursibles to attempt to kill the tyranid creatures eating up the ocean life
-water worlds would use sea vessels for defence as their would be little room on lad to accomidate the weaponary
2. a large number of IoM land vehicules can either travel on water or under it
-chimeras can cross water like a boat
-landraiders can drie on the bottom of oceans for warfare, as seen were attacking aquatic civilisations

Primative planets usually only have a very tentative relationship with the IoM and are usually self governed as long as tributes are made on time. They would have no idea what the Imperial Navy is.

In SpaceWolves fluff. there was a hint that water-surface-based vessels still exists. Fenrisians use seabourne ships to travel across Fenris sea when it comes to its specail fenomena. cited that this seabourne ships are a prey to a breed of local fauna (possibly of mollusca phylum but certain Magos Biologis speculated that this breed of moster descent from a lost Nid hivefleet.) known as Kraken.

As already said the local inhabitants of Fenris have no actual contact with the IoM and no idea what it is, using feral population as an example of IoM water naval combat is an useless point.

In Dan Abnett's Brothers of the snake, small a-grav skiffs are used to skim on planet Ithaka's waters, for both transportation and hunting Water-Wyrms; massive ships
and sea platforms are also mentioned in one of Ciaphas Cain books, while submersible appear in the second book of the Ravenor trilogy, albeit all for a mainly civilian use.
Most planet with significant water mass should, anyway, have some sort of military vessels, at least for trasporting great amounts of materials or for patrolling canals and inner waters; I can only remember an IG submarine in one of the Deathwatch RPG books. The second adventure from The Emperor Protects, I think?
