The title says everything. So, I assume they know a fair amount considering they have the Grey Knights and stuff, but I'd like specifics. Do they know about the power struggles between Tzeentch and Nurgle, how Slaanesh is the youngest God, that Nurgle abducted Isha or other details like that? Thanks.

Apparently, the Archives do contain that information, just that non Ordo Xenos personnel don't really care or need it.

It's my understanding that the Inquisition has files pertaining to Eldar legends regarding Isha, Vaul and what have you (the old Necron Codex has pages on that I believe) and that the Grey Knights are aware of the dynamics of the chaos Pantheon (they have to be in order to be able to effectively combat Chaos).
Also, I don't think that the Imperium in general like your average Joe Bloggs knows anything about Chaos, including the name of the gods, it would earn them a bolt sandwich if they did.

Ordo Malleus knows quite a bit about Chaos and its machinations, I imagine they know almost as much as is given in the Codices, (save what the Fortress of Khorne, Garden of Nurgle, etc. is). However they alone hold that information.
Keep in mind that even mortal followers of Chaos are aware of the rivalries of their Gods. Indeed they often fight other Chaos worshipers as part of the Great Game. No way does this miss the Ordo Malleus.

The Emperor most certainly knew. This was a bit of misinformation he created to keep people from becoming curious about the Chaos Gods and seeking to investigate or research them, because Chaos is a tricky, tricky thing, and one can find oneself inadvertently worshiping it or serving it when all one had, at the outset, was a scholarly interest. Then, of course, there's the real deviants who would have jumped into Chaos Worship with both feet.

Depends on what you, and he, mean by 'gods'. The Ruinous powers sometimes fit the mold, sometimes not. Did he know there were things in the warp? Certainly. Perhaps he underestimated the power of such things though.

Only if they believe the Eldar, whitch is impossible giving how much Eldar lie to the Imperium.
And I am talking about the Inquisition, High Lords and some Space Marine chapters when i say "Imperium" here.
Other parts don't have clue about Chaso Gods and such.

In the Dawn Of War games, the chaos lords always mention the names of the chaos gods; so wouldn't the guardsmen that hear the names at least wonder who the names are referring to?

The Emperor knew. It was his whole plan:
1. Conquer the Whole Galaxy.
2. Turn all people away from worship, Thus cutting the powerflow to the Chaos Gods (think Craftworld Eldar).
3. Replace Warp Travel With webway Travel. Reducing human psykic presence in the warp.
4. Wait a few centuries, then kill them with his powers and absorb the energies to stop thyem from reforming. Enslave the Warp to humanity.
