My homebrew chapter which uses the vanilla codex has black power armour with silver trim. I'm about to paint a chaplain. Should he be black too or some sort of other colour? I understand that the smurfs have them in black armour to set them apart from the rest of the marines, so surely my dudes should have him in another colour. Maybe red? Any thoughts?

Black is the colour of Chaplains in a Codex-adherant chapter. It doesn't matter what colour the rest of the marines are, Chaplains should always be black. But they are your models, paint them however you like.

Let's look at how black templars do it.
As you can see (more so in the second picture), coloration isn't too important, it's the slight touches, like the skull mask, the cruzius, extra paper-y bits. Chaplains are the crazy religious leaders of the chapter, so give them stuff to make them stand out. As for color, I don't see any reason why they can't be the same as everyone else. Give the shoulder pad a red or white trim if you feel they need it.
Edit - Also I kind of meant for this post in regards to black chapters using chaplains. I'm not too sure on spess muhreen coloration doctrines, so I'd just go with what coolyo says about them being black.

That then poses issues with the apothecaries. I do like the idea of bone, though. Weathered sepia ish bone all over not just the helmet might look pretty cool. I could go all star trek and make the apothecaries turquoise. On second thoughts that would be bad. Very bad.

I think the Chaplain would look great with a drybrush coat of Boltgun Metal over a black primer. (Like Grey Knight armor sometimes is).
That would make him different but not something that stands out like an eyesore amongst your other black marines.

Maybe use more gold rather than the silver bits on the other marines as well as that.

Chaplains are supposed to be black with one shoulder pad showing the Chapter colors, sort of like the Deathwatch, but that's only for strict Codex adherents. You could technically pick any color scheme for your Chaplain.

If your marines are black and silver with little gold make the chaplain black with lots and lots of gold. That way he will still be black but he will stand out as a chaplain.
Also if you are highlighting your marines with a grey maybe use a blue on the chaplain.

Thanks for all the suggestions, guys. I'll try a light boltgun drybrush, gold trim instead of silver and dark blue highlights instead of grey.
I'm still going to try the bone coloured armour for something, though. Maybe an apothecary ( originally wanted to just do them with white helmets and be done with it)
