It says in the BT codex that a Emperor's Champion has to be taken in the force. If I am using a BT force as allies, do I still need to take him? Guessing yes.

yes ... though i believe he is only required in a force over a set size so you may be lucky.

750 is a good amount of allies but i thought the vow and champ is what made BT good? do you get the VOW anyway?
Else just count them as C:SM

BT forces must take the EC at 750pts and above whether they are the main detachment or allies, the vows he grants are an effect from him, therefore a BT of under 750 pts would not get vows
also, the lastest FAQ confirmed that above 2000pts there is still only 1 EC and 1 set of vows, but this is going OT

What? Yes they would, if they take him. He's only mandatory at over 750 but nothing says he doesn't get vows if under 750.
I see where you're confused, and the bit in the EC rules talking about not benefiting from vows is if you don't take him, not because it's under 750.
Oh and to the OP, you can't take an EC with BT as allies.

A. You can only have one Emperor’s Champion per primary
detatchment chosen from Codex: Black Templars.

Thats what i meant but i just fethed up my point since
i was assuming he didnt want to have an EC in the force under 750 i'll try again
a BT force of under 750 without an EC will not get vows.
