Commorragh Is invaded by the Imperium a 2nd time and destroyed.

Not much, the usual trudge of survival.
With the usual crisis being poor harvests on agri worlds, supply issues.
Same as always really. Just without the overhanging presence of war.
Suppose the big question would be, without the threat of war, what would the mechanicus feel the need to stay with the imperium?
And what to do with all those space marines.

Chaos can not be defeated. As long as they are empathic lifeforms with a warp signature the Warp will feed on their emotions and will give birth to Chaos Gods who will succumb mortals.
Even if the Legions and all other Traitor Marines were eliminated (You would have to get rid of all the loyal Astartes as well as their independent structure and their lifestyle of fighting nonstop their whole life is way to prone to the persuasions of Chaos) there would be enough cults that try to overthrow the totalitarian structures of the Imperium everyday.
Also the Warp Anomalies are just stable gates between the Materium and the Warp. Even if the Worm Lord would be able to shut down the biggest of them there would be enough other ways for the forces of Chaos to get into the material realm (conjurations, temporal rifts, even the webway could break) to cause a whole buttload of problems.

Useless question. Pondering "What would happen if the war ended in Warhammer?" is about as useful as pondering "What would happen if all the planeswalkers vanished?" in Magic: The Gathering, or "What would happen if Warp drive stopped working?" in Star Trek. It'd fundamentally destroy the setting as we know it, remove the central conflicts, and eliminate anything interesting to play a game about.

My guess would be the Imperium would disintegrate without war. Population would increase significantly causing food shortages. The economy would collapse. Nearly all manufacturing in the Imperium was geared to produce items for war, wouldn’t need them anymore. The Omnissiah would need to figure out in a hurry how to make cars, refrigerators, recliners, and TVs.
So the jobless, hungry people would rebel.
The current political balance of power would be altered. The Ecclesiarchy would be greatly weakened as the Emperor would say something like, “ WTF, I said I wasn’t a god.” The Imperial Guard and Navy wouldn’t be nearly as important and would lose out on the High Lords of Terra. The Adeptus Mechanicus would be a wildcard the Imperium would have to keep them in the fold to have any chance for survival.
Oh and I’m sure civil wars would spring up
Those are my guesses anyway. As everyone else said hopefully we won’t ever find out because it would be a boring game.

Orks have the spread to reap the benefits of such a invasion.

I have to say I disagree. I see the only three races that can take over the universe as the Imperium, the Tau, and the Tyranids. Maybe the Orks. With current up to date fluff I love Necrons but their new fluff has them as even more disconnected and therefor not able to beat a unified race. Eldar aren't, again, unified enough. Dark Eldar are well come on really? Tau don't have no shot since they have grown a lot in the new Codex as far as the fluff says their power goes. They are the race that is escalating the most technologically. The Imperium and Necrons still more advanced I believe but stagnant and therefor over time will become irrelevant. The unity of the Tau will be their greatest weapon and the same win the Imperium. The Tyranids are derinitely capable though I'll admit it's creeping me out thinking about it... I guess we'll never know as everything wil stay even with no advancements really.. The Imperium winning battles where it already holds ground and thats about it.
I will not correct my typos even though I edit this just to say that mwahahaha. I hope they thoroughly annoy everyone.
