If i have armor save +3 and if i get hit with a weapon AP4. If i take my armor save and roll a 3 or 4 technically i should take a hit no? Thats what makes sense to me because the AP is strong enough to cut through your armor on a 1 2 3 4.
Also if i take a cover save of +4 when i'm being hit with a weapon the shot misses completeley but i can risk my +4 armor save. I can't use both.

Armor is an all or nothing thing. 3+ basically means that 3, 4, 5, 6 means you've passed it. Unless the weapon is AP 3 or lower it cannot deny you your save. And, unlike in WFB, it doesn't get modified.
I am not sure what your second question is asking but... you can only take your highest save and only once.

Yes but if AP 4 cuts through +4 save then a AP 3 would also cut through a +4 save and Ap2 and Ap1

Maybe the OP question is about why a model cant take both save, cover and armour, against a wound, well thats what i understand, and maybe the question have its cause on the fantasy rules, where you cant take both saves, special and armour saves if you have it

Yes, AP3 ignores armor saves of 3+, 4+, 5+, and 6+.

I think you're misunderstanding. AP value has no effect on the dice, it's a yes/no question on whether you get to use your save at all. If the AP value of the weapon is equal to or lower than the armor save (AP 2 is lower than SV 4+) then you don't get to use your armor save at all. If the AP value is higher (AP 5 is higher than SV 4+) then you roll your save exactly as printed. So in the situation in the OP an AP 4 weapon has no effect on a 3+ armor save because 4 is greater than 3. You will successfully save against the wound on a 3+ on the D6.
