Rough translation of the story:
The Angels are invading. Breaking a long silence, the mysterious life-forms known as the Angels suddenly appear. The weapons the UN forces gather together in retaliation can't even scratch them. In the end, they turn to the secret agency, NERV, to manage the anti-Angel strategy.
With Neo-Tokyo 3 in their sights, the Angels slowly advance upon the city...but suddenly a spaceship comes hurtling down from the sky above the Angels: Sky Lynx! Out of the ship emerges warriors of the far-off planet Cybertron. They've come to investigate after noticing an unusual energy reading.
"We can't let a disaster like the Second Impact occur on this planet."
"What?! What are these monsters?!"
The shocked Cybertron Convoy sets its sights on an enemy much bigger than themselves.

That's the entirety of what exists for now. There's speculation that it may be an ad/preview for an upcoming Masterpiece Optimus Prime repaint(the Convoy/Optimus in the picture is very specifically based on the recent MP-10 mold).

But it IS a thing. It's issue 4 of X-Files Conspiracy. The whole point is this series of crossovers with IDW properties. The other issues have them crossover with Ninja Turtles, Ghostbusters, and the Crow.
Basically, they did this instead of Infection 3(Infection was universe hoping zombies, 2 was universe hoping Lovecraftian horrors and featured a return of the steampunk Transformers Elseworld).

I can't find the quotes right now(but will update when I do), but the series is a reflection of Anno's own depression at the time he made it. In addition, all the imagery and symbols/emblems in the series were put in because he thought they looked cool, not because they're representative of any meaning in the show.

So the true answer is: there IS no meaning beyond that which we give it and see for ourselves, which is the reason it became so popular(and part of the reason the end was so controversial that Anno received death threats over "ruining" the show).
This is also rather interesting as a glimpse into the why of NGE:

I would not debate that at all, but I would like a reference so I can make my own opinion.
Even if it was created to mean nothing, the viewer's interpretation of it means more than the intent of the work, I think. Certain people have strong opinions about it and really don't like seeing their opinions trivialized by crossovers and spoofs.

The thing about spoofs is that Gainax itself is very well known for spoofing NGE. They even state that the vast majority of their shows(even the sillier ones like FLCL) are basically "What if Shinji had been raised differently?"
So getting upset about spoofing EVA is like getting upset that Gainax created anything else after the show was made.
As for crossovers, that's practically canon: Anno has stated that the EVAs are based on the God Warrior from Nausicaa and he intended for them to be basically what they would have looked like if it had been allowed to be reborn fully before being used.
