I'd imagine that the major contenders are a large(r)(erest) hive fleet or the continued awakening of the Tomb Worlds. Chaos is too chaotic, Orks the same, Tau too small, Eldar to small, and Dark Eldar too small.

The Emperor's mentally there, which is good enough. All the Imperium needs is his psychic power and his body to rally around. The armies will do the rest.
As for who'd rule, I'd put my money on either Necrons or mankind. Necrons are anti-everything, though they would lose the Pariah's if humanity became extinct, or the humans would just make lots of babies.

They would run out of psykers to sacrifice for the Emperor.
Chaos would easily control the universe with the Imperium out of the way. The Imperium's forces would lose the will to live, and die out. Chaos would use the Orks, Tyranids, and everything else to kill each other, enjoy the show, and then turn the plane of reality into nothing.
