The Illusive man from the Mass Effect series. That perfect mix of mystery, power and ambition plus the funds to do just about anything he wants.
Tartarus from Halo 2, he didn't have alot of background outside the novels but I love the Brutes and he was the toughest of them all, killed his own uncle to become chieftain.
Darth Vader, yes the Emperor was a great villain but Vader was THE villain for the Star Wars series to me.

Brams Stokers Dracula, probably one of the most charismatic and well written characters ever.
Voss from Far Cry 3, even if the game wasn't great I'd have loved it because of him alone.

Gifted Amateur Award goes to Alfred Bester. For being a notably evil manipulator who nevertheless fights for a facgtion and is (generally) loyal to it. I find him plausible.
Runner Up of Evil Award goes to Darth Vader, because......
Greatest Evil on Sci Fi Award goes to Holt Fasner, the leader of the cyclopic Mining Guild dominating earthspace. Who would feth over the entire human race to race of bodysnatchers so as not to interfere with his profit margins but as no one had heard of him (unless they have read Stephen Donaldsons Gap series) so I will have to settle for......
MING THE MERCILESS due to a combination of factors. Longevity, being evil back in the 30's and still evil in more recent productions. For being extra hammed, over the top up evil and for being evil with matchless style. Anyone can be evil in black robes, Ming gets to be evil whatever he wears whatever he does. Love him to bits I do, a great villain.
Ultimate Evil Award of Evil goes to Sauron (and by extension Morgoth) for being the ultimate evil, and truly unpleasant. Not SciFi, but all Evil must bow before the Dark Lord. Why mention then? Because in SF we get dark this and dark that, Voldemort, Sith, undead things and Dalek overlords, all bow before the Dad of Big Bad.

Another one I'd like to throw in as a great character, who begins as a villain and undergoes various degrees of moral ambiguity, is Stalker Shrike, from the Mortal Engines quartet and it's prequels. He's one of those rare characters that can be utterly chilling and terrifying when a bad guy, and heartwarming and inspiring a a good guy. He might not be one of the most evil out there for his entire character arc, but he's one of the best presented.

I find the best villains are the ones that parallel the hero. So here are my top 3.
The Master (Doctor Who): He is everything the Doctor is. A Time Lord, unimaginably intelligent, charismatic, enigmatic. But he takes everything we love about the Doctor; his morality, his concious and awareness of the power he wields, his rationality under immense pressure... and perverts in beyond recognition. The Master is insanity incarnate, murderous, raging psychopath. With a drumbeat in his head, telling him his horrible fate every second for all of time. Plus, shoots lightning.
Venom (spiderman): He is Spiderman. He has all of spiderman's powers. He is stronger, tougher, immune to Spidey's Spidersense. The symbiote was once part of Peter and turned him into something he detested and hated to see in the mirror. Eddie Brock was Peter's rival, angered by Parker's superiority in the business and the newspaper. He is everything dark, everything hateful, vengeful, evil in spiderman given life, that Spiderman must defeat. Its a battle both physically, mentally, spiritually. Its a villain he created and now must unfortunately try and destroy.
Darth Vader (#1). For all the reasons said so far, plus so many many more. He is rage. He is bloodlust and all of human's flaws personified into one body who has paid the price. He is humanity itself. There will never be a character greater than Vader. Ever.

Ever heard of SHODAN? No? I'm not surprised. Imagine HAL with a god complex and a lust for genocide. In both the games she's in, she will taunt the player with words of the player's imminent doom, and how humanity is nothing but wandering lumps of rotting meat.
Not to mention, she comes off as pretty intimidating when she speaks, especially with her s-s-s-s-stuttering.

Scorpius is definately top of the list. I watched every episode twice during my year in Iraq and I loved every minute of it. I think Rygel qualifies as a villain as well IMO though.

Khan Noonien Singh for being bloodthirsty for revenge in Wrath of Khan
Saren Arterius who stops at nothing to release the Reapers and is a overall a character you get driven to stop.
I also think Saren is a character who is very 3 dimensional as you can understand his reasons for being bad.
overall I enjoy these characters a lot. I think their motives while some petty are quite interesting and really show how evil one can be.

While there are a lot of great villains out there, I'd say Char Aznable is worth at least some mention.
Pretty complex figure, not a full on evil villain. Hell, despite his willingness to commit genocide (kind of wanted to cause a nuclear winter to force humanity to leave the dying Earth so that they can continue to survive and evolve in Space...), he still can manage to come off better than a lot of the parts of both the Earth Federation and Zeon. Aside from just being badass at every turn, he managed to be pretty empathetic.

Good call, I like how the last few books really focussed on just how much she fethed with peoples lives. They make it a point to show that while her actions invariably saved the human race no one is excusing her actions because of it. The Karen Traviss books really nailed that stuff.
