Depends on where you sit. I'm sure there were plenty of people who didn't like the authoritarian aspects of Peter's hegemonic Earth. That being said, the crux of the book was that Ender was, deep down, the true monster. He spent the rest of his life attempting to atone for it.
One doesn't go looking into Card's books to find the greatest villains. Like reality, his characters are nuanced. In the real world there is no such thing as cut & dry good/evil...as a master storyteller he understands this.

I'm a fan of the the whole "creation turns against its creator" type of villain. Frankenstein comes to mind primarily, but there are just as many in all genres of fiction and venues of entertainment.
There's just something horrifying and tragic about the whole scenario, as almost all of the creations that turn against their creator were built for (usually)some form of good intention. Whether it's to create a defense apparatus free of human error and deficiencies, artificial humans to do jobs normal humans couldn't safely do, recreate life in order to resurrect a loved one, etc. there is also usually a justifiable reason for their turning against their creator, which makes it tragic. And often times the creations are actually made to be better in most things then their creators, which makes it horrifying.

Hmmm My favorite are either
the Wraith- a divergent evolved form of your superior ancestors? who kill you by sucking out your life force and pretty much cause said awesome ancestors to disappear? scary
Or-i( I do like stargate)- fueled by higher planed people and have super advanced tech, only ones who can actually fight them refuse to and have insane numbers.

No one has mentioned the T-1000 from terminator 2. Robert Patrick did a very good job of playing a frightening remorseless killing machine.
Same goes for Arnold in the original Terminator.
You guys also missed Godzilla(the original) and subsequent monsters.
Anyone mention "The Master" from Doctor Who yet?
Silliest villain transformation would be Malcolm McDowell as Kesslee in Tank Girl.
Really all mentioned so far by previous posters are good, but imo the worst are the following:
Greatest fall from grace(hero to villain) has to be George Lucas for the Star Wars prequels and the Indiana Jones Crystal Skull disaster.
and
The Fox exec's that canceled Firefly and Almost Human.
There are others from the golden age of cinema like the invisible man, the martians from War of the Worlds, the Blob, ect., ect.. but my vote still goes to those villains who ruin or stop good sci-fi.

Baron Vladimir Harkonen from Dune. He is THE classic villain.
Char from Gundam is a mirror of the protagonist and is cool, sympathetic and absolutely convinced that he is on the side of truth and justice. Like the show, don't like it, but Char is in my top three.
The Emperor from Star Wars. He really loves his job. He's a sarcastic jerk and he loves being a sarcastic jerk.
False Maria from Metropolis. Evil android woman that tries to get a labor revolt to kill their own children. And the 'inspiration' for future robots. Classic and alluring.
Hal from 2001. Cold and murderous. A very chilling villain.
