So say that Magnus was able to contact the Emperor without destroying his project and warn him about Horus.
Would it likely be that he would have sided Loyalist?

I think so, yes. Even after his mistake, if Horus hadn't changed Russ's orders than he likely would have remained a loyalist.

The problem was that Tzeentch had his eye on the legion and Magnus. It's likely that he would have been boned one way or another.

It was an Accident, I swear.
But I don't think he swore to go traitor or anything, he attempted to warn him and then wanted to just let himself and his legion die. but of course that all changed by the end.

Very likely, since it required very specific events for him to turn his back on the Emperor. Both sides were manipulated by Tzzentch to have him brought to the traitor's fold. If Magnus avoided inadvertently destroying his father's wards in the webway he would have far less reason for his censure and I'm fairly sure the Emperor (while disappointed in Magnus for having disobeyed him) would just have brought him to Terra anyways since he always planned Magnus to be on the Golden Throne. Magnus himself would be far more active afterwards as well since he would have nothing of such magnitude to shame him into his isolation and deliberate dispersal of the Thousands Sons and Prospero's defence. If anything he may try to convince his brothers as well of Horus' treachery.

I think in the short term he would have stayed loyalist, however the long term influence of the demons everyone had (I think they called them their tutourlry or something) would have continued to sway them into thinking they should be doing more with the warp.
the Flesh Change also was coming back, and that would lead to desperate measures. Ultimately they still would have fallen

He would have tried to but Tzeentch would come at him with a vengeance for it, increasing mutations and driving the psykers insane etc. And being such a small legion they would not have impacted the war much. Horus or someone would have simply nuked prospero into oblivion.

I mean, he directly defied the edict of nikea and continued to use psykers, who knows how strongly the Emperor would have come down on him.
Either way, the Thousand Sons were doomed from the start.

Magnus isn't that bad of an enemy. I mean the only one he goes after, really, is the Space Wolves. I have no doubt that he would have stayed loyalist if Russ hadn't been tricked into sacking Prospero and the Emperor had given him the tiniest of breaks.
The only Daemon Primarch that gets off his duff to do stuff is Angron. Lorgar is perpetually praying, Perturabo is playing castle on Medengrad, Mortarion is moping that he joined team psyker and is now an abomination, and Fulgrim is having a 24/7 orgy.
I'm pretty sure they don't really care about the Imperium anymore and are more interested in whatever they are doing and/or the Great Game.

Especially since it would've been irreversible. Magnus made a pact with a Chaos God, and there would come a time for him to collect it. The Emperor, with all his power, would not been able to stop it (he couldn't even remove Angron's nails). The Thousand Sons were boned from the beginning.

Eyup, Magnus was a very loyal individual. I mean, the only reasons he went traitor are: 1) Russ's orders being changed, and 2) Horus telling him lies about the Emperor ordering his death. BUT even then Magnus, as a daemon prince, has left the Imperium alone, barring the 1 time he's come out to kick the gak out of the wolves as revenge/ "how does it feel donkey-caves?"

Daemon primarchesh have come and attacked Imperium more than once. Even Magnus. That was just most famous one.

I think that says something about where Magnus wishes his loyalties could/shouldn't be.

Magnus is quite clearly still capable of independent action from the Gods even as a Daemon Prince. When he was about to kill Ahriman, Tzeentch had to intervene personally before Ahriman could leave alive. Magnus had to buckle under when Tzeentch was metaphysically standing right there, but the fact that he could be about to do something so contrary to Tzeentch's plans it took a personal intervention to stop Magnus is quite amusing.
The fluff says he spends his time now playing the Great Game, but not who for (so probably himself). Magnus is the most reluctant Daemon Primarch of them all, and I think if he could have stayed loyalist, he would.
