I've been trying to settle on my favorite weapons loadout for this thing.
The main problem, of course, is that they are all over the place. We come stock with ..
7 Str 6 Ap3.
2 Str 9 Ap1.
3 Str 4 AP6?
So already, we have some guns that do weird things. The Stubber is a defensive weapon only, so it barely needs to be considered.
Then we move on to the weapons loadout options. This ranges from Hellstrike Missiles, Apoc Bombs, Autocannons, Multilasers,
Weapon Mounts
Tactical Bombs- Str 6 Ap 4 Barrage/Blast. I think you can drop 4 in one run?
Hellfury Missiles - Two Str 4 Ap5 Large Blasts. Ignores cover.
Hellstrike Missiles - Str 8 Ap 3, Ordnance. Lots of range.
Missile Launchers - Frag/Krak options. Blast with the Frag.
Multilasers - Str 6, Ap 6. Good shot volume.
Autocannons - Not twin linked. Str 7 shots.
So what do I do with these?
Almost immediately I want to throw out the Hellstrike Missiles. 1 shot with low BS that forces snapshots? .
Other than that I have a hard time deciding. The Str values are all over the place. I play Sisters with this plane. Usually I bring 1 and 2 exorcists, or I swap up and take 2 of these and 1 exorcist. Should I just use them to fulfill what my sisters aren't doing? If I focus on melta take the Multilasers for thinning hordes? If I take flamers focus on Autocannons or Missile Launchers to help with vehicles?
I typically run it with just the stock loadout to save points, but I've been leaning harder and harder towards adding a secondary weapon. Any advice is much appreciated.

If you are using them with your Sisters you may have answered your question as the reason I would field them with Sisters is to give you some air power and deal with opposing aircraft. Sisters will take out the tanks and the enemy vehicles, but they won't take down enemy flyers, so anything that helps you do that would be a plus.

Agreed. And under those conditions, Autocannons are probably your best pick.

Keep in mind that Flyers fire 4 weapons at full BS, and the rest have to Snap Fire (exception for the Defensive Heavy Stubber, but you can basically ignore it since it will rarely do anything). So basically you're forced to pay for two extra main weapons, but end up with 1 out of the 5 that having to Snap Fire.
Autocannons are probably the best pick in that regard. If you're shooting at AV12, then that gives you 2 S9 shots and 4 S7 shots. Against AV10/11, then S7 is fine anyway. Also don't forget that against Flyers you're only BS3 (since Strafing Run won't apply), so you're probably better off with the extra shots from the Autocannons rather than the extra Strength/AP of the Krak Missiles.
Or leave it stock to save points.

I've been thinking about adding a pair of these to my guard force as well, but have held back due to the same issue: they're super schizophrenic. That, and the fact I'm not sure what book to use them from / what FOC slot they take up.
I play IG, mostly tanks with a few vets for objective secured. Anyone have a recommendation for armament? Mostly seeking to be anti-heavy infantry. Also, can anyone confirm which book is the most up to date/has the where they fit in the FOC?

I think the hellfury can be good: you can shot two hellfury and the avenger gatling to do some powerful anti infantry, and it is only 20pts.
This make it able to deal with flyers with his avenger and his lazcannons, and still be useful after / if the opponent has no vehicles.
The others anti tanks weapons, as already said, are expensive and you can't shoot with all you anti tank weapons and the avenger.
Stock is good too, Armor 10 on the flanks/rear isn't great.

Thanks for the discourse fellas.
For my last game I kept it stock as an alternative to the 3rd Exorcist, and I think I liked this guy better than them anyways.
It's first round (4!) saw it explode a Wyvern, and it's second round took out another one. So I think it made its points while being a threat to things in the middle of the board that are hard for my outflanking / scouting dominions to tackle.
Question: What happens if my flyer enters ongoing reserves and the game ends? Is it destroyed?
