Sometimes when I read about the great crusade it is mentioned that the Emperor in some cases forced xenos to accept humans as overlords. This would of course mean that they (the xenos) were allowed to live by The Emperor. I was wondering on were/if there is a source to that and any examples? Whenever I have read about it they have never brought up any specific examples.

They told me i was crazy, that i could not win with an army list like that. 2000 points later i found out that they were right

The only Imperium-allied Xenos I'm aware of are the Jokaero (who, to my knowledge, don't have much of a civilization of their own). Then again, I'm not too well-versed in Great Crusade-era lore.

I can't imagine vassal states lasting for long anyway, the minute the IoM decides that "ya know we could make us of this world for colonies" they'd go all PUUUUUUUUUUUUURGE

You might be thinking of the abhuman vassal states. The most important was the Squat's worlds - (which were squatted). Ogryns and Ratkin originally had their own worlds too, although there are now far more of each that have never seen thier homeworlds than those that have. It seems to be a concept that GW is slowly dissolving, as more and more abhuman references leave out the idea of an ancestoral homeworld outside earth.

The Terran Council suggested making the Laer a client race, though Fulgrim shot that idea down, so the concept apparently did have legal precedent. Of course, what that precedent meant in terms of actual policy, we really don't know. In the 41st millennium, there are certain primitive and non-threatening species that are allowed to exist, though they can't go outside of their home planet or system. To be honest, I would not be surprised if many in the Imperium's government secretly know deep down that humanity will probably never be able to purge the galaxy of all alien life, though they'd never give voice to these opinions.

Erm, no. That is flanderization of the setting. There are a lot of xeno species that are deemed useful and allowed to exist in some form, Jokaero have models but in fluff xenos Inquisitors use a lot more. For proof, just look at Orders Dialogous and Divisio Linguistica, it explicitly mentions they have whole branches dedicated to xeno diplomacy and translation, which would be rather useless if Imperium was just purging everything...

There's also a branch of the Ordo Xenos dedicated entirely to dealing with the various Sanctioned Xenos species (yes, that is a thing).

Apparently, the Dark Angels don't mind keeping the "Watchers in the Dark" around. It's not clear what these are, they could be abhumans, but they could as well be xenos. They look like jawas...

"Purge everything that isn't human" is the stance of the religious fanatics, not everyone. Granted, in the Imperium religious fanatics make up a large part of the population, but the ecclesiarchy ultimately isn't in power (the Age of Apostasy happened when it was).

Also I think it's made abundantly clear that there is a difference between official Imperial doctrine (e.g. Thoughts for the Day) and what is done in practice.

The populace is fed dogmatic, uncompromising lines like "He who allows the alien to live shares its crime of existence" and "Negotiation is surrender", because this makes for obedient citizens and soldiers, and it's not like your average hive-city worker actually has the power to launch a genocide against a xenos species that the Imperium deems useful. But those at the top (Inquisition, military commanders, planetary governors, High Lords of Terra) have enough real-world knowledge and experience to realize that Thoughts for the Day are meaningless platitudes and that the Imperium must act with pragmatism in order to survive this dark century.

Wasn't there an argument between Horus and Abaddon in Horus Rising about the interex integrating the kinebrach into their culture? Abaddon took the hard line, and Horus wanted an excuse not to annihilate the interex.

Just like in the real world, there is the official party line and what actually happens in the practical world. I would view it not dissimilar to the US and the USSR. The public is fed a whole host of propaganda about how they are the worst thing ever while behind closed doors there are talks, agreements and mutually beneficial action.
