I'm trying to recall a part from one of the heresy novels, where one of the traitor legions has a squad of automata who are considered part of the legion. I feel like it was world eaters but it could possibly be sons of Horus or word bearers. Can anyone correlate the part I'm thinking of? I don't fancy reading through all the novels again.

Word Bearers, specifically the Serrated Sun Chapter, bearing a particular chapter symbol. There's an amusing bit about how the custodian Tech-Priest can't figure out what's making the robot buggy, while the chapter-symbol has been engraved over its brain-case.

100% it was the Word Bearers, there’s a scene where the legion is conferring an honor and only legion members, including the automaton, are allowed to be there so a floating servitor drops a teleport beacon at the feet of the custodes who are present and a ship teleports them away by surprise

In Pharos there are a couple of Automata (extremely powerful ones) used by Mechanicus that are defending the Pharos Device along with Ultramarines. The Night Lords have a dreadful job and lose a lot of troops trying to get past them.
There was a really cool sequence where the Mechanicum overseer there was bemoaning their loss, saying they were completely irreplaceable, yet they were being used to protect Astartes (who in his opinion were far more prevalent and easily replaceable) - and that the Astartes had carried out a 'false value equivalence' measurement, or some such like.
