Im making a dryad army and was wondering would this be a good idea but make the trays big enough so they are 1 inch apart.

Most skirmish trays that I have seen have base widths of whatever the unit is separating them. So for dryads since they are on 25mm bases I think, then just leave another base space empty next to them.

I have a grid drawn on my trays for the skirmisher, then again my trays are magnetised so the models don't move as i maneuver.

But the rules say they are only supposed to be separated by roughly half that.

Someone on the Wood Elf army site made collapsing skirmisher trays for his Dryads. Try searching for it there, it's a pretty elegant solution to all the problems inherent in using movement trays for skirmishers.
