I'm a little confused on when this took place. Was it after the heresy but before the retreat into the EoT? Did they all change at once or did legions change piecemeal?
Primarily interested in the World Eaters and Thousand Sons, but info on all for the main legions is appreciated!

It varies. Here's a fast and loose break-down:
Iron Warriors, Alpha Legion and Night Lords never changed their colors (Alpha Legion may be an exception since they're almost always under cover).
Word Bearers and Sons of Horus (Black Legion) changed during the Heresy (before the assault on Terra) and the Emperor's Children changed even before Istvaan.
Thousand Sons, Death Guard, World Eaters just kind of changed after the retreat into the Eye.

Death Guard changed just before the siege of Terra as they got mutated during the warp transit. World Eaters changed their colours after the siege of Terra and Emperors children changed colours just before the siege as well.

The XVI Legion changed colours twice. Originally, they were Luna Wolves are were more of a pearl white, I think was the description given in Horus Rising? After the elevation of Horus to Warmaster, they were renamed Sons of Horus and changed their colour to sea green. The Justaerin though, Abaddon's elite Terminator Squad, was always black. After the retreat, the EC stole Horus' body and made some clones. Abaddon took command and detroyed all the clones and Horus' body. He then renamed the Legion to expunge the name Horus and recoloured them Black, taking Horus' title to boot

The Thousand Sons as a whole might not have adapted to the blue colour. In the Ahriman: Exile book it shows that he uses his psyker powers to change a group of Rubricea to the blue that have been their image in 40K. Before he got them from another TS warband they were still in their Legion colours. So there might be a split between the original red in some warbands and the blue of Ahriman's warband.

Adding a little confusion to the when the Thousand Sons color had a team switch to BLU, as the above poster said in Ahriman Exile he gets a warband of his own and changes their armor color to blue (Heavily paraphrased to not do spoilers). I don't think the book ever gives an idea of a year of when this happened, or for any of the events in the book. Battle of the Fang does give you a year though, about 1000 years after the heresy, and the remnants of the Thousand Sons being led by Magnus to attack the Space Wolves are blue, so it's all up in the air as to when and who instigated it I think, at least for them.

Word Bearers were a gradual change. Initially, only the Gal Vorbak wore red armor, but this eventually spread to all of the Serrated Sun Chapter as of Istvaan V. By Calth, the whole legion was wearing red armor.

The Thousand Sons were repsonsible for setting up the Librarian formations in the legions. Nice tie in that the colours of a librarian are blue with yellow robe which are the same colours that The Thousand Sons ended up changing to - the colours of the chaos god Tzeentch. The Thousand Sons were responsible for introducing this colour scheme to the Imperium.
Word Bearers changed their colour from grey to red before the attack on Calth but I think they were still grey at Istvaan V. I see jareddm has a better answer.
Emperor's Children changed into their current look sometime between Istvaan III and Istvaan V.

Black legion changed shortly after the heresy when Abbadon took command to get horus body back

I appreciate all of the responses guys.
The reason I'm bringing this up is that thanks to a deal I made on the swap shop, I'm getting a bunch of really cool World Eaters stuff. I'm also get a world eater-ified contemptor dreadnought, so I was thinking of collecting some of the HH stuff and running it as both a HH army and a CSM army.
Basically, I'm wanting to paint the models up in current World Eater colors, but I am wanting to include HH units (the glaive tanks, Angron, etc...) so I guess I'm fluffily justified in this so long as I represent the legion after Istvaan V or Calth (BTW, what was the significance of Calth? I'm unfamiliar with that one.)
At any rate, did the Legions dedicate themselves to specific Chaos gods before or after fleeing into the eye of terror?
Edit: and also, while I'm thinking about it, did every World Eater legionnaire become a berzerker, or do some of them still operate like regular CSM? If I got the MkIII legion tactical squad kit (a pretty good armor choice I think) that comes with 30 bolter marines and painted them up as post-color-change World Eaters, would I be ok in running them as regular CSM? I'm going to do it anyway, but I'm just wondering how many fluff toes I'm stepping on since I know that the World Eaters don't fight together as a legion again after that one battle in the warp (can't think of the name).

I think most of the WE became Berserkers, with the more sane ones being killed off, but there's no hard evidence so there is really no reason why not.
Angron I know became dedicated after battling Guilliman, having became a Daemon Prince of Khorne but the rest I am unsure about.
The Battle of Calth was a massive invasion of the planet Calth in Ultramar by the Word Bearers, led by Kor Phaeron. I'm not sure on specifics but it made sure that the Ultramarines, who would've easily turned the tide for the Imperium had they reinforced the Siege of Terra, were stuck defending their own realm. If the Battle of Calth hadn't occurred, the XIII would've arrived at Terra and even without Guilliman's tactical genius, the numerical advantage would've won the battle alone. The Traitors would've been severely outnumbered.

In the short story The Face of Treachery, some of the World Eaters actively painted their armour red to follow Angron's "gladiator cult". Plus, they also changed their name from the War Hounds when they found their Psycho Killer daddy.

After the traitors won the battle at Istvaan V, a large force of Word Bearers under the command of Kor Phaeron went to Ultramar to destroy the Ultramarines in a surprise attack.
Horus had already requested Guillaman to gather his legion in strength because he claimed he needed the Ultramarines to stop an invasion by orks or somesuch.
The Ultramarines legion was twice as large as a regular legion, it was a huge threat to Horus, so he got them to assemble on Calth to wait the arrival of the Word Bearers who were going to "help them" against the orks.
The Ultramarines knew nothing of the heresy at this point, Horus had prevented communication getting out so when the Word Bearers arrived above Calth and started attacking, the Ultramarines were caught off guard. Something like half the legion was wiped out along with most of the fleet before Guilliman was able to win the battle.
Calth itself was also destroyed, the surface being killed off after the Word Bearers did something to alter the radiation of the nearby sun making the surface death to all living things.
In the current timeline millions live on Calth underground in caves so vast that they have their own weather systems and forests and farms exist.

Abaddon took over and changed it to black and renamed them the Black Legion to erase the name of Horus, a failure. Why he chose black? Who knows? Black is traditionally seen as the Bad Guy colour in terms of Good vs Evil (think Darth Vader vs Obi Wan. Black suit vs white robes). Also because his TDA was black as part of the Justaerin.

The Emperor's Children wore purple and gold but as their depravity grew and their sight faded the purple was no longer satisfying nor could they see it, so they started using garish colours, of which pink is one, which satisfyied their remaining visual stimuli and was the few colours they could still make out.
