So, These two forces are somewhat similar in that they are both elite marine factions where every unit is a psyker. But, What one of them is the best? What one is the most fun?

It might be a good idea to wait a bit since there is a GK release imminent. This might change things on the GK side.

Grey Knights always seemed a little bit limited to me on what you should actually field to be somewhat competitive.

I havent heard anything about a Grey Knight release being near, Is there any proof of this or is it just speculation?
Grey Knight seem much simpler to paint, And I'm no good at painting so they get a point there. Thousand Sons got cooler models though (But I still like the Grey Knight models too..)

There is a gray knight in the upcoming box set that includes the UM Primarch. So chances are that book will include GK formations or something like many of the other books have.
As for painting, yea... CSM in general are harder than loyalists to paint of any variety, but the models look much better.
Overall though, Thousand Sons rules are kinda bad overall and they are more of a gimmick army even with their update. GK would make a much more well rounded force imo.

Gk are overspecialised at something that doesn't come up all that often. Can be good as a force on their own but need anti-vehicle support. Thousand sons are far more well rounded beng a SM legion in HH. If you are talking 40K TS , grey knights are better because GW sucks at writing rules for CSM.

Grey Knights are good if you only like dreadknights, librarians, Draigo stars with space marines, and storm toaster gun ships. The rest are essentially 8 point more expensive dev/assault/tac marine squads with less attacks, or terminators, which are bad.

As a blatent Sons fanboy, the Sons are easily the better army.
For someone who just wants to build a psychic army the not have to adhere to a rather strict and rigid build to be worth a damn in even casual games, then the GK are better off while also having the ability to cherry pick out of the big book of Imperial Allies. The "Restrictions" on a Nemesis strikeforce are also relatively non-existant since the only units that might as well exist in the GK book competatively are Draigo, the ML3 libby, Troop termies and NDK and you can take 1 libby, 5 termies and a pair of NDK's as many times as you have the points for. The Sons on the other hand, in my experience, are bringing a Maxed out war cabal or losing horribly while also being more reliant on randomly rolled powers than GK are while having about 60 points of options that aren't effectively set in stone in their lists at 1850 and don't really even work below that.

I couldn't make this decision either so I went with both!
Made up my own "chapter" and background story for them as a heresy-era "sect" of the thousand sons most elite psykers as a sort of cabal who ended up remaining loyal to the emperor and helped to found the inquisition. Their primary task is to hunt down and stop Ahriman from using his library card.

Tabletop wise, Sons are way better. A maxed War Cabal has a 3+/4++ or better across the board, rerolls of 1s on various checks, 21 warp charges, and spell familiars. The mind bullets and insane durability and rerolls and everything added together makes the 34 model army beastly like GK wish they could be.

The Thousand Sons are a better all-round force (and I know that's a hilariously ironic thing to be saying when we're talking about such a limited army, but it's true); they can actually make use of the toys they're paying so many points for, they're actually tougher than baseline Marines (if not by much), they've got more/better vehicle options, and they've got massively more flexible and useful firepower. The Grey Knights have more/better ally-shenanigans options, their own airplane, Cleansing Flame, and a Terminator in a baby carrier strapped to the front of a robot.
Take the Thousand Sons if you're looking to play an unstoppable epic psychic conclave of doom lumbering up the table chanting 'all is dust' and pouring an unstoppable barrage of bullets and mind-bullets into the enemy. Take the Grey Knights if you really like swords and don't mind playing a Codex built around a strategy the developers don't like very much.
Or go the third way and take 30k Thousand Sons if you want everything the 40k Thousand Sons do, only slightly less reliable and much cooler. Two-Wound Terminators with a 3+ Invulnerable save, Brotherhood of Psykers (ML2), and Force Weapons. A Magnus that doesn't start with a D-beam but can produce D-novas if the dice go right. Castellax carrying Warmachine-style Arc Nodes. That sort of thing.
