Flamer templates! Putting that teardrop down was so much fun, but it meant you had to fuss around with your dudes to try to minimise how many got hit.
(Also, Squats were cool as hell when I was a kid, but now I prefer the Demiurg concept).

I loved a full flamer squad of SoB dominions in Immolators in 5th. You could disembark them and pop an Act Of Faith that gave flamers rending or something (I forget what exactly) an it genuinly felt like you were laying down a wall of purging flame. The tactileness and visuals of all those flame templates were wonderful for immersion.

I think this is a good one, hard to see how it would work now without a blast template but it was one of the things that added a bit of fun to playing as Guard (or, in my case, 2nd ed Genestealer Cult).

Pinning.
It was a cool idea, but so, so poorly implemented.
The vast majority of weapons which granted it were kinda woeful. You’d generally struggle to force an unsaved wound, and then the vast majority of targets either ignored Pinning altogether, or had such solid Leadership value it wouldn’t do owt.
From 2nd Ed? Vehicle damage tables. Those were fun. You didn’t just wreck the vehicle, you could blow parts off it. I once took out a Predator’s turret (I think it was a Predator anyway?) which landed on a SoB Canoness, killing her outright. There was also the fun of kneecapping a Dreadnought, leaving it to waddle around in a circle.
Of course, vehicles were comparatively rare in those days, that was just the range at the time. So I don’t think it would necessarily work in the modern game. Was still a bloody good laugh though!

I agree that the old rules for pinning didn't work well, but I think pinning should be at the heart of any game like 40K. Getting pinned down by enemy fire is a key part of that sort of war.

Keep the scatter mechanic but remove the model-for-model count. The scatter rules were okay, but there was no need to count each individual model. Just have a fixed range ie 6+ models in a unit take X number of hits automatically 11+ models take Y number of hits automatically.
That makes spacing out models pointless but incentivizes spacing out units against blasts.
