I have been looking through 40k fluff and stumbled upon a bit about the grey Knights having a mystery box that was to be opened in case of an emergency.
Any ideas what it could be?

That actually makes sense. The Emperor personally oversaw the founding of the Grey Knights, right?
Of course, given the direction of current GW fluff, it'll probably turn out to be a magic sword or something.

Its probably for when the crunch of WH40k becomes so bad that Traditio's proposed rules don't look so bad. Upon opening the box, a psychic beacon will be activated that hails Matthew Ward from the recesses of the Webway. He is our only salvation in that event.

There is another theory that instead of turning off the Golden Throne and letting the Emperor become a warp god he instead returns to the mortal realm of realspace to lead humanity as a human again.
(All Custodes are afraid that it'll make the warp rift in the throne bigger, I bet.)

Where has the notion that he will become a god by this happening come from? It's my understanding that if his mind is no longer anchored to the golden throne via his body, then they will no longer be able to feed his spirit with sacrificed psykers, and so it would wither and die.
I think it's more likely that the terminus decree would destroy terra and seal the webway rift. I'm sure I remember reading that the fight with Horus destroyed the Emperor's powers of perpetuity (hence why they had to throne him), and so if he dies, he's gone for good. Hard to remember through over 25 years of fluff reading and the retcons though, so might be wrong.

Destroying Terra seems more like it would make it go down even faster.

Do you mean the Ian Watson book? Or the game rule book?
I think I read it in one of Merrett's offerings, perhaps the previous Visions of Heresy book (the silver one). Might have misread something though.
I don't think it can be a silver bullet save, otherwise they'd already have pushed the button. Damage limitation, and preventing the enemy from claiming the Golden Throne, and the Emp's body, seems more likely.

That's the problem - the Grey Knights themselves don't actually know what it does, so they're too scared to press it outside the literal fall of Titan.
