Prologue
Some say that I am a traitor, and that I must be hunted down and killed. Some believe that I am helping this Imperium and want redemption. However, this does not matter, for either way, I am being hunted.
That was my choice, though. I chose to join Luther in his rebellion against the Lion. And I paid the price for it.
However, none of this matters at this moment. For I am here to tell you people a story. It is a story that should never exist... at least in this universe. This is a story about different choices that were made, different outcomes, different wars. A story where the Emperor completed his Great Crusade... then lost it all, only to begin anew somewhere else.
"How can you know these things?", you might be asking me. "How, Lord Cypher, can you know of a timeline that exists in another universe entirely?" All I will say is that I learn many things from Eldar farseers and Harlequins. But that information is irrelevant. I am here to tell you the story.
The story begins with the Emperor's Great Crusade. Mankind, under the Emperor and his twenty Primarchs, has conquered the galaxy. During the end of the Crusade, Warmaster Horus, Primarch of the Sons of Horus, was summoned to the planet of Davin. There, he was to confront an old friend of his who turned traitor and was given power by the Lord of Decay. Horus and his friend had a duel to the death, where Horus was mortally wounded and his old friend being slain.
The wound given to Horus could not be healed by the Legion's Apothecaries. So, Horus' Mournival, four of his chosen captains acting as unofficial advisors, took him to Davin to be healed by a lodge. The lodge, however, was a cult of Nurgle. There, the cult healed Horus while trying to convert him to the Dark Gods. However, instead of being corrupted like what should have happened, the Word Bearers' First Chaplain Erebus saved Horus and stopped him from turning to Chaos.
Before I continue with this story, I must tell you that in this timeline, the eighteen legions of the Astartes would not turn to Chaos. However, the two 'Lost Legions', that will be discussed soon.
When Horus was healed, the lodge was eradicated for practicing heresy. Once the final cultist was killed, a blast of psychic power was released from the body of the cultist and enveloped Warmaster Horus, causing him to be knocked unconscious for three days and nights. During this time, Horus was plagued by visions of wars and death on a galactic scale. However, it was not the Horus Heresy he dreamed of, but something worse. Something that would nearly destroy the Imperium and the entire galaxy.
When Horus awoke, he commanded his legions to make all haste back to Terra. Once they arrived, Horus went to his father, the Emperor, and told him of his visions. At first, the Emperor did not believe him. But just then, the Emperor had the same visions. For the first time, the Emperor felt fear.
Over the next three months, the Emperor ordered the eighteen Legions and the Imperial Army and Mechanicum to return to the Sol System with all due haste. Once as many of them as possible returned, the Emperor decreed that they would be leaving their galaxy in search of a new home. Everyone was in shock and asked why. They never received an answer.
Disaster upon disaster had struck everywhere. Massive Hive Fleets of Tyranids were combining together into one Hive Fleet, codenamed Kronus, and were heading straight for Segmentum Solar. Tomb Worlds that were filled with Necrons all awakened as one and began great purges across the galaxy. Ork clans were uniting everywhere and starting WAAAAAGH!'s on an epic scale. To make matters worse, Warp Storms were taking place on a scale never before seen since the Age of Strife.
The Emperor knew they could not win against all of these threats. So, mustering all the ships he could, the Emperor and everyone who could join him began to set out and leave the galaxy in search of a new home. Their old home, the Milky Way Galaxy, was consumed by Chaos.
Where the Emperor and his surviving Imperium would go, they could not say. But I know. They would go to a galaxy where another mighty empire has conquered their galaxy.
A war was coming. It would be between the Emperor of Mankind and another Emperor. A man known as Darth Sidious, aka Emperor Palpatine. A war between the surviving Imperium of Man..... and the Galactic Empire.

First off, thank you for giving me that link. Not only will it be useful, I'm having too much fun reading it right now
And second, to fix the problem of "a long time ago, in a galaxy far far away...", alternate universe. According to OUR time, Star Wars happened a long time ago. However, if 40k were in a DIFFERENT universe, then for all we know, their's and our time could be different and Star Wars stuff could have happened in the 41st Millennium.
Btw, this will be going rather slowly for a while. I've been having to work a lot more than usual lately. I'll try to post something in the next couple days or so.

Chapter One
"Lord Vader, we have captured the spy," said Commander V'sett.
Onboard the Super Star Destroyer, Executor, a very large man sat within an interrogation chamber. Turrets were placed inside so that the man could not try anything.... and live to try again. An interrogater sat on the other end of the room and was asking the man questions, with no amount of success.
In the viewing room, Darth Vader stood watching the interrogation. Commander V'sett was giving him a report of the interrogation, his hands trembling slightly because it was not a good report. V'sett remembered the last time an interrogation went bad. Vader had stepped in and throttled the victim with his Force abilities.
"We have tried everything," V'sett continued. "Truth serums, shock therapy, everything. This man simply will not talk."
Leaving the room, Darth Vader simply said, "I will handle this."
Five minutes later, Darth Vader entered the interrogation chamber. On the other side of the room sat a man who appeared bred for war. He was a giant, muscles appearing too big for his body, scars running everywhere, some black piece with wire outlets covered his chest. When he spoke, his voice was deeper than Vader's.
"Finally, they send their leader in to do the dirty work," the man chuckled. "I was wondering how long it would take before the interrogaters sent in their psyker to get whatever information out of my head."
"Who are you?" Darth Vader demanded.
The man's smile faded from his face. Standing, the man replied, "My name is Alpharius."
Vader took a couple menacing steps forward. "What are you doing on my ship, Alpharius?"
"Gathering intelligence in the name of the Emperor." Alpharius stated.
"The Emperor does not need a spy to gather intelligence he already has, fool," Vader said angrily. "This is his own Empire."
The giant laughed, a deep rumbling noise that almost shook the room. When he was done, Alpharius began, "Ah, you are so naive, witch. You think your 'Emperor' Palpatine rules this galaxy. Who knows, maybe he believes that it is his birthright to rule, or the Dark Gods promised him the galaxy. Your Emperor is a fool for even attempting to claim what is rightfully ours."
As soon as he said that, Vader grabbed the giant in a Force choke and began to squeeze the life out of him. "You will not speak out of turn about your master," Darth Vader demanded. "In doing so, your punishment will be death."
As Alpharius tried to grab at whatever was choking him, he gagged, "For the..... Emperor..... of Mankind." With that, Alpharius died.
Vader stood there, examining the giant he just killed. A team of medics and Commander V'sett then walked into the room. The medics dragged the body away while V'sett stood behind Vader. "Lord Vader, I was looking through the records, searching for this 'Alpharius,' and I came across something interesting.
"For the past twenty years, people have been showing up all over the Empire named Alpharius. They have been stealing just about anything they can find. Repulsorlifts, blasters, armor, data, even a few hyperdrives. And it seems that once they get what they want, this Alpharius disappears, only for the next one to appear and steal something else."
Darth Vader stood there, taking in this new information. The only noise in the room was Vader's heavy breathing, which tended to unnerve V'sett and most other people. After a few long moments, Vader turned around and began to make all haste to his meditation chambers.
Once he arrived, he activated a hologram and knelt. Appearing from the floor, a hologram of Emperor Palpatine began to speak. "What is it, Lord Vader?"
Still kneeling, Vader said, "My master, I have reason to believe that the Empire is about to be invaded."

Hey, sorry I haven't updated. I completely forgot about it for a while
Anyways, Chapter two
Chapter Two
On the small world of Belkaden, a small group of scientists working for ExGal sat around again doing nothing. Everyday it was the same routine: Wake up, check the sensors for anything coming into or out of the galaxy, find nothing, then go eat and hang out. Seven months now, thought Zeke, a male Zabrak working for ExGal. Seven months of sitting here doing absolutely nothing. I'm sick and tired of it! I want some excitement here!
As Zeke sat in front of his sensor monitor thinking, Alpharius walked into the room. He was a giant of a man, with muscles almost overflowing from his body, and his chest covered underneath some black carapace. Zeke once asked about that black piece, but Alpharius simply said, "Rite of passage for my brethren" and left it at that. Out of the thirty scientists at the Belkaden ExGal base, eight of them were female, and all of them were attracted to Alpharius. What caused Zeke to be curious was that he completely ignored them. Actually, he seems to ignore everyone unless it's work related, he thought.
As Alpharius sat at his sensor monitor, Zeke walked over and sat next to him. "Finding anything interesting lately out there?" he asked.
"Nothing yet," Alpharius replied flatly.
"You know, I couldn't help but notice that everyday, you always look at vectors two, seven, and thirteen first," Zeke asked inquisitively. "And you always search there with... some determination, as if something will appear out of those three vectors anytime now. You know something we don't?"
For a moment, Alpharius ignored Zeke. However, Zeke would not leave without an answer. Knowing this, he stood up to his full height and faced the Zabrak. It always unnerved Zeke when he did that to him, make him feel so small and insignificant. But when Alpharius spoke, it lightened the mood and calmed Zeke down. "I just have a good feeling about those three vectors, that's all. Call it a hunch if you will." Flashing a quick grin, Alpharius sat back down and continued scanning those vectors.
As Zeke left, he muttered to himself, "Such a strange man he is."

That night, when all of the scientists were asleep, Alpharius snuck into the sensor room and sat back at his monitor. While activating the probes in deep space that were connected to his monitor, he pulled out a small vox caster and waited for a response.
After ten minutes, another vox caster responded. On the other end, a deep and commanding voice asked, "My son, Michaelus. Have you gathered enough intelligence on our new home?"
"I have, lord Alpharius," Michaelus replied. "My brothers of the 14th Company have gathered much technology and information from this galaxy. At the moment, the galaxy is under the rule of a government called the Galactic Empire, led by an Emperor Palpatine. Their military is strong, but I believe the Legions will defeat them."
"Excellent," Alpharius said after processing this new information. "And what of your mission?"
"I shall soon be departing for the planet Helska 4 where I will began setting up the rest of our base of operations."
"Do the scientists at your base suspect anything?"
"No, my lord. What shall I do about them?"
There was a moment of silence. After a minute, Alpharius spoke. "Once we arrive, we shall invite them to join the Imperium. We might be able to gather much intelligence from them. They may also be able to spread the word of our arrival, maybe even talk to this 'Galactic Empire' and bring them under the Emperor's rule."
"Very good, my lord," Michaelus said. "For the Emperor."
"For the Emperor." With that, the vox clicked off.
Michaelus sat at his station for a long time, pondering what was to come. Smiling, he said to nobody:
"The Imperium of Man is coming."

They are all about sowing confusion, they commonly all call themselves Alpharius when addressed by outside agencies.
One thing shadow Angel, in your first part your describe the black carapace as an external entity, it is not. the black carapace of a marine is implanted under his skin, with only the sockets on the surface.

@Emperors Faithful I did that because in the HH book Legion, every Alpha Legionnaire used the name Alpharius while on a mission, except to each other. It was to sow confusion and fear among those who knew they were there, appearing as if a primarch was EVERYWHERE at once.
@Darkchild yeah I just remembered that about the carapace. I will get around to fixing that soon.
But besides that, do you guys like it so far?

Chapter Three, Part One
On the edge of the Galaxy, events began to take place. On the planet of Helska 4, a small ship carrying Michaelus landed upon the world. For three days, Michaelus planted beacons across the world, which sent out signals to the Galaxy's borders.
At first, nothing happened. Suddenly, a behemoth of a ship broke through the Border of the Galaxy and emerged. The ship was nearly the size of a small moon! Mighty cathedrals were sprouted all across its surface, extraordinary works of art were lovingly crafted into the hull, weapons protruded everywhere across the ship, everything about the ship was flawless. The ship appeared to emanate a golden glow all around it, as if it was glowing with power. Across the starboard side of the ship, a name was crafted into the hull. It was written in High Gothic. The name of the ship was The Emperor's Pride. Seated within the grandest spire atop a mighty throne sat the Emperor of Mankind, ruler of the Imperium of Man.
Approximately ten minutes after the Pride entered the Galaxy, eighteen more ships entered as well and surrounded the beautiful ship. The eighteen were much smaller than the Emperor's Pride, but they were each radiating their own power. The ships were of similar design, but decorated differently. Upon each of the eighteen ships, the Legions of the Astartes and their mighty Primarchs stood waiting for war.
Within an hour, hundreds, thousands more ships of various sizes flew in. Many were in various shapes of damage as if they came from a warzone. Each ship contained members of the Imperial Guard and Navy, the Mechanicum, the Legio Titanicus, the Inquisition, and untold billions of civilians.
Coming from the Milky Way Galaxy to the Star Wars Galaxy, the Imperium of Man had arrived to their new home.

First off, I said eighteen legions, not two. The two that are not seen are the two 'Lost Legions', which I will be talking about much later.
And second, I said billions because, if you read the prologue, you'd know that their galaxy was nearly destroyed by war. So not every human made it out alive.

Two things: a) when do you plan to post Moar? b) Will you be using properly trained stormtroopers or the ones from the film who can't shoot straight? Also, can we get an appearance by a now quite old but still combat capable Delta Squad? If you've played republic commando you'll know who I'm talking about. You'll have to have them as neutral with regards to the Empire and the Rebels, as I can't see them obeying Order 66 tbh. Too free minded, they'd end up as Mercs I reckon.

I don't want to drag this OT, but if Delta Squad were good soldiers they would have damn well followed orders. That said, the likelihood that these commandos were in a close proximity to jedi when the order was given isn't very high. They were probably off kicking ass elsewhere.
