At the tournament this weekend we were talking about the lack of progress in the storyline and talked about stuff we'd like to see, stuff that does not upend the universe that can be covered in the next codex for an army.
Obviously GW is not going to kill the Emperor, have chaos triumph and outlaw marine armies, but there's still stuff they can do.
So here's my 3 ideas:
Abbadon Deposed-For the legions of chaos, 13 failures is 13 too many! Abbadon is deposed as Warmaster and he with his few loyal followers is now hunted by chaos. The new Warmaster is your generic spikey chap in black armor but he has this advisor with two pistols and a sword he never uses, the man's a complete a Cypher. GW gives the new dude stats but gives him some weakness and a tendency to get bad advice. Give Abbadon new stats for his new status but let him take an all-vet army since all he has left is his personal bodyguard units.
The True Imperium-The Celestial Lions return, denounce the Imperium as corrupt and strayed from the Emperor's Path and they are now the true Imperium. Marines, squads, even whole companies have defected to them demanding the High Lords step down and face trial. Throw in a rebel Marine commander as a special character and give them the ability to seize the initiative against any loyalist marine chapter on a 4+ (since marines hesitate to fire on them) and you've got something.
Eldrad Forever!-Finally get around to confirming Eldrad died during the 13th Black Crusade, but he died on the doorstep of the webway and when his soul stone shattered it spread throughout the webway, his essence is now part of the Eldar race.

The Tyranid menace - The Tyranid threat, continuing in its goal of galactic nom nom nom has increased in power, but when all hope is nearly lost a Tyranid weakness is discovered on a desert planet
Attack of the Eldar - The Eldar finally decide to make themselves useful and make action to combat the Tyranids (after the Imperuim weakens them up)
Revenge of the squats - The squats return finally after being abandoned by the Imperium who just forgot about them and assumed the nids ate them and are out for blood with a war master that looks like Gary Coleman
A New Crusade - Just as things begin to look up for the Tau, with the Imperium pushing more effort into combating the Tyranid threat, chaos drawn by the Tau's human followers launches a new crusade. TAU BLOOD FOR THE BLOOD GOD!
The Empire Strikes back - The Tau rise after crushing losses to Chaos and are able to regain much of their empire in a mass attack against chaos
The Emperor returns - After a long but needed vacation the Emperor returns to find the Imperium in chaos, worshiping his dummy stand in clone and gets to work setting things straight and kicking some with Sly Marbo at his side, and then all is well, and there is a party on Catachan with the re-aligned drunken hairy squats
THE END
Haha, but in seriousness now. I really do like your ideas especially the first one

Finding out definitively what happened to the two missing primarchs and their legions would be nice. Also, general civil war would also be fun; the forces of the current Imperium against the forces which want to move back to a more elightened, scientific time that the Emp was trying to work towards. A 14th black crusade which sweeps through the nor war torn Imperium (and actually does something for a change). Tau getting their blue bums handed to them. Giant necron/tyranid incursions + all out war between the ultimate form of technology, and the ultimate form of life.

I like the Abbadon Deposed idea, but some one would have to replace him. Or the Chaos forces would simply devolve into infighting and cease to be a significant threat, allowing the Imperium to reclaim much of the Cadian sector. Either or.
Tyrands should perhaps turn to the galactic north, northeast? Very little goes on there.
Kill off Ghazkgull already. (Even if Yarrick goes down screaming with him)

The Tau analyze Tyranid corpses from Hive Fleet Gorgon and engineer a means to communicate with the hive mind. Their second attempt at diplomacy with the Tyranids, who as it turns out were completely unaware they were eating intelligent beings because they didn't sense any other hive minds in the area, is a stunning success. Tyranids join with the Tau to bring the promise of a greater good to the galaxy.
The waking of the dragon on Mars is interrupted by the sudden revolt of the Necron Pariahs who it turns out were allowed to retain too much of their former minds. The Pariahs still loyal to the Imperium take over control of the Necrons and lead a joint Imperium/Necron Crusade against Chaos.
All armed forces in the galaxy suddenly reveal that they are in fact Alpha Legion in disguise. Warfare ceases immediately in recognition of the fact that everyone is on the same side.

We need a "Signs of the End times" expansion/campaign. It would include:
Abbadon deposed and the Demon Primarchs taking an firm hand in preparation for a new black crusade.
The awakening of the Stranger, and the stirring of the Dragon on Mars. A new rift starts to form in the ranks of the Mechanicus.
Sporadic sightings of the infamous Ghazgul thraka occur.
The Phoenix Lord Fugen returns at the head of an army of Wraithguard and Lords to hearld the birth of Ynnaed, Eldar god of the dead.
The last artefacts of Vulkan are found, while a new great hunt locates the missing primarchs. Russ, Corax, and Vulkan take charge of the Imperium.
Something stirs in the darkness of the Rock, and the Dark Angels summon all the unforgiven to the remains of Caliban.
The Shadow in the Warp moves towards Earth as the Nid menace moves to strike the head of its greatest foe in this galaxy.
The Etherial Caste announce the creation of several great Ark ships as the Tau territory is directly in the path of the Nid advance.
