They teamed up to deal with the larger threat. While I'm not sure the exact nature of the battle, I can be certain there was no fighting side by side sharing jokes mentality. I'm sure the Necrons attacked the Tyranids first, and then the BA just joined in seeing them as a larger threat. Afterwards the two decided to make a tactical withdrawl, while Necrons are ferocious they aren't stupid they know when enough is enough.
While the thought of Necrons not killing BA is an odd one all you have to do to put it in perspective is look at the universe it is set in.
ANYTHING IS POSSIBLE.
Also it was probably a really awkward good bye.

The main problem is while you can technically justify while the alliance took place, it just doesn't fit nor does it feel right. The Necrons are supposed to be a cold, inhuman, terrifying foe and having them reduced to allying with Space Marines produces an aura of softness and relateability that they shouldn't have.

You see, the problem with that statement is that, the Necrons really ARE that stupid. At least, that's how it would seem, if they didn't have WBB. Necrons making a tactical retreat is like Humans throwing down Bolters in exchange for sticks. It's in the Necron nature to keep going until they HAVE to phase-out for repairs, which, IIRC, wasn't how that battle played out at all. However, it would make more sense if they weren't killing machines, which is exactly what Matt Ward is turning them into: Self-aware Soulbots.

Yes, and because of being separated from their bodies, they became emotionless husks, from the same fluff. Therefore, giving them back emotions would be retooling. As would the probability that the way they get emotions back is progression with their story, being something along the lines of Overthrowing the C'tan. If the rumors hold true, that is.

Actually reading the entry shows anyone with a knowledge of the definition of the word that. It uses that word, but states that they actually just happen to be fighting the same enemy.

Their minds and emotions are what was separated from their bodies. In the case of Necron Warriors, they are reduced to emotionless husks--you're right. But the Lords, Immortals, Wraiths, etc have all retained their minds and emotions.

So Necrons are no longer legion of the soulless monsters. Guess Nids will be the only one left in that role. But then in the recent codex Hive Tyrants are sentient like Necron lords used to be before they got emotions. That said currently the average necron warrior is a husk less sentient than a gaunt.

Their consciousness was, but not their souls.

After the Nids were defeated the Crons made landfall, took a gander around and started harvesting everything. Against "PDF" Tau they had a pretty easy time of it too.
Most people forget that the Crons were fighting Dante... The guy who tells Calgar what kind of coffee to bring him during campaigns. the fact that the two were locked into a stalemate suggests that the orginal fight was past epic.
The fact that the two sides parted ways makes more sense. The Necrons didn't have emotions, they weren't pro-core bros, they decided the fighting had costed them too much effort and ignored the remaining threat, possibly upon realizing they were also spent. The only real thoughts given are the possibilty of the Space Marines caring. Crons perspective wasn't included because they are robots with souls that act as strings for their masters.

Luther had the backing of all four Chaos Gods. He was above any human, or Astartes for that matter. Their blows rocked the Rock, crumbling the Masonry of the tower.

I prefer to think of it as the original Necrons teleported back into the tomb for repairs, preparing for the second phase of the harvest, and the Blood Angels got the feth out of dodge.

This is probably the most accurate description.
Also note, not all necron engagements happen on tomb-worlds. Necrons have ships and travel to other worlds to attack. This one took place on Gehenna a human Hive world. Hence the number of necrons would not be limitless, especially if someone as tactically experienced as Dante took out the necrons ship / portals first.
Also the necrons were being led by the Silent King, which basically means the nercon army was being led by a necron with at least some kind of intelligence / soul.
They were not in communication with each other because they were not really in an alliance. Hence they would ahve had no way of knowing the other armies strength after dealing with the tyranids. Given that both had been fighting to a standstill already and would have been decimated by the tyranids. The more intelligent tactical option is to withdraw. Without being on a necron tomb-world it would make sense for them to not loose more necrons to the blood angels without a guarantee that they will be able to harvest the world.
Pulling out and rearming and coming to harvest another day is the more sound option for the necrons. After all, patience is their greatest virtue they can always harvest that planet later (preferably when someone like Dante is dead)

Here is exactly why I think Matt Ward doesn't write very good fluff:
You see, the wonderful thing about the older fluff is that it vague, mysterious, and dark. Which is undeniably a 2-dimensional world. You can look at this metaphorical 2D surface in two ways: you can see it as a wall, or a platform to build off of. In the past GW has kept things vague, vast and dark, which is wondeful because it alows the imagination to fill in the rest.
Now, I could live with Matt Ward if he was just an unengaging, and un"cool" writer. However, my main problem is that he just makes to much up. He has neatly taken my metaphorical platform, and uprighted it into a wall, which is all very good if you imagined Blood Angels getting all chummy with Necrons, and thinking of them as "friends." Seriously, in the codex it says the BA find it distasteful to fight the necrons after they fight the Tyranids together. Anyways, as Matt Ward makes more crap up (I'm thinking the fluff in Codex: Tyranids, I hate that even more than Necron/ BA brofist, no longer the original goofy, but scary, or the 4th ed, holy crap, scary), 40K looses some of the grimdark that makes people swinging chainsaw swords and mini-missile launchers almost legitimate.
