As many will suggest, Either the primarchs are either MIA or KIA. So where are the missing in action guys?
As far as i know these are the ones that I know of.
Ultra Marines - Alive I believe, Nothing I read said anything about Roboute Guilliman being dead. Just something about being attacked on their way to help so they missed much of the war and by the time they arrived the war was over.
Blood Angel - Possibly still alive in his crpyt thing under the emperor regenerating etc. Possible rumors fly that emperor is dead and it is actually him whos power is felt from the golden throne.
Space Wolves - Leman Russ apparently was busy doing something or hesitated to come to the aid of the emperor during the war. I hear mixed stories. So either way, Leman russ....the faithful little doggie he is felt really bad and probably blames himself for the emperors death. So Russ is in "Time-Out" inside of the eye of terror...doing...something.
As far as the others...I dunno where they are.

Magnus is very much a daemon yes. look at the epic fluff. Theres an actual model of him for crying out loud and its massive, has wings and 1 eye. granted the model is ancient but the fluff is there.

I think he is to.. If you read the part when he describes how he looks when he warns the Emperor and then the part at the end when he arrives at there new planet... They seem pretty much the same to me..

Russ - leading 13th company of Space Wolves in Eye of Terror Russ actually disappeared into the eye of terror. It's unknown what's happened since then and it's HIGHLY likely he's not leading the 13th Company as he simply gave them a mission and then went into the EoT separately and the 13th company didn't mention him during the Black Crusade. Some of his armour/spear has been found, suggesting he may have perished within the EoT.
Corax - Eye of Terror Also unknown. He was last seen heading towards the EoT, what actually happened is anyones guess.
Khan - imprisoned in Commoragh I've never heard any fluff stating that Khan is imprisoned and such a thing happening is highly unlikely. He simply pursued the Dark Eldar into the webway, what happened after that is anyones guess.
Vulkan - unknown
It's theorised by some that it's actually Horus on the Golden Throne, but again, this is highly unlikely. Angron hasn't been seen since being banished by the Grey Knights AFAIK. Curze has been confirmed as dead, as has Ferrus.

there was once a snippet of info about a great warrior being held in the great dark city, and since khan followed the dark eldar into the webway it does make some sense he is held there and must fight in their arena killing all opponents.

I thought Khan was tricked into the webway by the Dark Eldar as opposed to actually being in Commoragh. And wasn't the 13th great company actually found, minus Russ?

Really, ravens flight isn't about salamanders, there is just 1 loyal legion represented.....
Plus, Vulkan agreed to the second founding, ( 7 years after Horus death...) and his Sons still search him. So MIA would be the correct term.

Guilliman is a loser. He came back with out getting his hands dirty in the HH and prety much established him and his chapter as lords of the SMs.
Jonson-not sure
Russ is not leading the 13th- what happened is on Prospero Magnus legged it into the EoT with most of his chapter, and Russ sent the 13th in to catch him up.

Not from what i read.
IIRC it says in the Index Astartes II that his remains were recovered and the body without it's hands are kept in clear amber.
His hands are kept in the Phalanx's chapel and are engraved with the previous masters of the chapter.

Hardly. The only Primarchs whose fates and locations are unknown are Leman Russ, Vulkan, Alpharius/Omegon, the Khan and Corax.

Hardly. The only Primarchs whose fates and locations are unknown are Leman Russ, Vulkan, Alpharius/Omegon, the Khan and Corax.
