So we know that The Alpha Legion sided with Horus with the intentions of saving the Imperium, but since that Alpharious is dead or possibly Omegon is the deceased one, does The Alpha Legion still retain their original commitment to the Imperium of man? Or have they fallen so far from their original goal of "destroying Chaos from within"? OR is GW to say it's all just a Tzeentch plot? Haha I want to know your views and opinions fellow wargamers.

The only certainty with that beloved legion is that nothing is certain but given the decentralized nature of the legion even during the HH, there are probably cells fighting on both sides.
Mine are all Tzeentch and chaosy though ^^

There was a story in age of darkness I believe that had Alpha Legion agents take over an entire Iron warriors ( I could be mistaken on legion specific traitor ship) Traitor ship and in doing so assured the survival of The Raven Guard. But yes their post Heresy actions have put their intentions to question.

In the story about Alpharius being killed by Guilliaman, it says that the Imperium is unsure if Alpharius actually died. So we all assume he didn't.
Anyway, I am on the side that the Alpha Legion is more towards fighting for the Imperium. But that's just me.

That story is from their old Index Astartes article and was from WAY before the Omegon 'revelation'.
Basically, we have no idea about their true intentions or loyalties.
Sadly, however, unless Dan Abnett can write all of their background, we're going to get shortchanged, as seen in "The Hunt for Voldorius" by Andy Hoare, "The Long Games at Carcharias" by Rob Sanders and yes, even their depiction in "Deliverance Lost" by Gav Thorpe.
BL editorial can't seem to decide what they are, and at times seem to forget about "Legion" entirely...

Originally had noble intent but over the years have gradually fallen to Chaos. There's no way they can justify what they're doing now as being for the good of the Imperium.

We have no idea "what they are doing now", as Black Library authors and editorial seem to be... confused.
My guess is that the only Legion with literal Brother Primarchs will have its own civil war, and some will side with Alpharius and some will side with Omegon - the chance to hammer us over the head with the comparisons to the Horus Heresy overall are too good and obvious to pass up.
Only thing left to figure out is which group stays Loyal and which one goes Traitor!
And with that, we may even get Roboute sorta/kinda/maybe killing Alpharius as canon once again too!

They are traitors to the Imperium as exists in M41. However, in my view of them, they're not loyal to Horus either. They're more akin to a Renegade Legion rather than a true Chaos legion like the Death Guard or Black Legion.
The way I like to see them is as guys with the same end goal as the Great Crusade (Destruction of Chaos) but with the belief that humanity empower chaos, and thus the only way to truly defeat Chaos is for the Emperor to die, and humanity to fall.

I don't see it like that at all!
The Legion's flaw is most likely that they're too clever by half.
They probably thought that they could:
1) Defeat Horus and the Traitors
2) Save the Emperor
3) Get rid of the meddling Xenos Cabal
4) Gain ascendancy for their own Legion too
And somewhere along the line, with that many balls in the air at one time, well...

The impression that I got was that the "destroy chaos from within" mission was a secret among the higher echelon commanders. Lower level marines were simply told that they had sided with Horus against the Emperor. When the heresy failed the infiltration mission was over - they lost. Most of the higher echelon commanders were killed off (or went into hiding?) in the ensueing millenia and now, in warhammer 40k, they're full blown traitors just like the others.
The lesson is: Know the Alien. Kill the Alien. When alien spies start whispering in your ear and enticing you to treachery, do not listen to their lies. The alien is naught but lies and filth. Neither. They're not loyal to the Imperium as is, because it's not what they fought for or what the Emperor wanted. They see destroying Chaos as their ultimate goal, and so they need to destroy everything else before turning the followers of the gods on each other.

I would think that Alpha Legion has fallen apart and is having their own little civil war with a portion still loyal and another portion gone traitor. This war is going on all around the galaxy, in plain sight but in a manner so subtle that no one notices until it is much too late.

I like the way you think.
But who really knows. And as our resident Alpharius has stated, GW seems to not even know what they are all about. So we may never know.
If Alpharius had rejected the Cabal and just turned his force and canny abilities against Horus, the war would have been over much sooner and the Emperor wouldn't have died.

The Alpha Legion are clearly traitors. Being traitors doesn't automatically make them them Chaos followers though.
However, I'm of the mind that Omegon was Alpharius, and that leading people to believe there were twins was part of his misdirection. The reason why so many people re Alpharius is because Alpharius no longer exists (except in the fact that he acted as Omegon until being slain by Guilliman).
There's always the possibility that allowing Guilliman to think that he killed Alpharius was just as as planned. "The greatest trick the Devil ever played" and all that. However, it seems unlikely that Guilliman wouldn't have known his own brother.

There is no question about it. The Alpha Legion are traitors. They didn't turn to serve the Imperium. They turned to save the galaxy. Alpharius was shown what would happen to the Galaxy if the Emperor won, and what would happen if Horus won. The better outcome for the galaxy as a whole (of the two options) was Horus winning. What he wasn't shown was the actual outcome, ie Horus losing, but the Emperor being mortally wounded and no longer guiding the Imperium.
So yes, the Legion is a traitor, and in essence their reason for doing so was pointless since it never came to pass.

True...but what the Emperor intended was not to destroy Chaos itself, but the Chaos Powers...He wanted a balance between Chaos and Order in order to keep Mankind progressing - too much order like in the 41st millennium results in stagnation, while too much chaos results, in well, total destruction. That's what the Emperor wanted: balance. Of course, neither the Powers nor the Eldar would want that to happen - if Mankind succeeded in balancing it's urge for destruction with creativity and craving for stability, they would either be destroyed or replaced.
