I like the "40K"-imagery, but i really dislike most of the storyline.
I have no connection what-so-ever to the whole "Solar Empire vs Lunar Rebellion".
Technically, i cannot see Luna, or even Nightmare Moon as Horus.
But.
I seem to have to remind you how messed up Warhammer 40.000 truly is.
The world is warbound, the Emperor wanted to conquer the world in order to make it safe for humanity, there seemed to be no point in meeting alien beings with requests of friendship, it seemed ... gullible.
Diplomacy, sure, but diplomacy is occasionally, especially at war, misused as a way for backstabbing or ensuring status quo.
In a warbound world, of course Celestia and Luna either would also be warbound, or search for another way.
If they did search for another way, they would not go "Hardcore WH40K".
However, now consider if they partially fail, or did not even search for another way?
In order to secure the world, through friendship or battle, Luna is sent out with a group of soldiers ....
Luna, away from her sister, away from her home, facing a wartorn world, with no caring .....
Of course she'd become Nightmare Moon, find closeness in the Soldiers she had with her ... and aquire more soldiers .... and grow in power, and grow more confident in her power ....
... then, when returning home, Celestia would not be powerful enough to even seal her ...
Essentially: if you go close enough to WH40K with the cast of FiM, then Luna do takes the place of Horus.
Personally, i don't like to get that close to the world of WH40K, especially not with the cast in FiM, because their friendship and care would break the binds of war.

Nah, it seems actually too realistic if humanitiy's worst sides (Intiolerance, bigotry, hatred) gets free reign ...
I could also refer to what the captive Farseer says to ... was it a Dark Angel? early on in the story in the link you currently have in your description.
(Nice story thus far, though, i think i got to pg 5 before having to pause.)

I liked them. Pinkie Pie was just great in every scene. AJ was the background pony like she always is.
My favorite part however.

Seems Celestia had one trick up her sleeve that she didn't use on the Changeling Queen. Twilight was able to copy it to open the door the first time. Anyways I really hope that spell gets some more screen time.

That was really awesome. King Sombra could have had more screen time, but hey, still a brilliant villain. And so much Dark Magic! Heck, his magic even made Spike cry! Now that's evil.
Fluttershy jousting was utterly adorable.

Um, that trick would probably not have affected Queen Crysalis the slightest, it is merely a manipulation of light and crystals.
And Twilights copying of it is just another proof of her brilliance Talking about brilliance, by the way: Fastball Special with an Alicorn? Great move
