Not necessarily - "Mothership" is just the term used to describe vessels of comparative size on the rare occasion that such ships should be stumbled upon. You may well not be looking at something of human, or recored human, construction.

Note: Mothership Class
A deign of ship intended to function as an Ark of shorts in the early years of The Alliance, such a ship would have been larger than even a dreadnought, and would have contained everything needed to keep generations of colonists alive throughout the trek between systems. The design was soon canceled however, as Humanity lacked the ability to power and move a ship of such size with their current level of technology, but the invention of the Hyper-drive a few years later solved that problem and much smaller colony ships were constructed and sent out during the First Expansion. The term was kept however, in the unlikely event the Alliance encountered a ship of such size.
