I propose both of them are immediately removed from play.

I propose that the "Unique" special rule in the BRB be changed accordingly. It is quite silly to have Marneus Calgar facing his "evil twin", dont you think?

LotR TCG and Magic the Gathering are two systems I know of that apply similar mechanics, so why shouldnt Warhammer 40k? Both your team and the enemy team lose a character of the same fixed points value, so it should be fair.

Of course, shenanigans like keeping your HQ in reserve until you slay the enemy HQ and then letting him in should somehow be prevented from happening, but its a start.

The changed the rules on how unique units work in MTG, man, like... last summer I think.

Also, I don't see a problem with it considering "Counts As" has been a thing in Warhammer 40k for years. It's not directly mentioned anymore, but if you want to run the rules for Marneus Calgar and have a dude you custom built with two power fists with stormbolters attached to them, go right ahead and do it.

Considering all the things that's possible in the 40k fluff, it's not even a stretch to create a scenario where identical armies battled each other. Remember that 40k doesn't exist in a static time bubble. The entire Seige of Vraks and Badab War campaigns off Forgeworld are examples of this. They happened "long ago" as far as the current plot is concerned, but the rules allow you to field Sevrin Loth (who would be long dead) against, say, Sammael of the Dark Angels.

Maybe sometime in the future that detachment of Ultramarines got sucked into the warp and got spit back out back in time. Not realizing it, they see themselves and attack, thinking it's some Chaos trick to lull them into complacency.

Who cares about the reprecussions about killing your past self? It's Warhammer. Crazier things have happened, I'm sure.

Just blame it on the Warp and Time Travel. After all, there is actually a story in 40K about an Ork Waaagh! that travels back in time and finds itself, and the Warlord actually goes down and kills himself purely so he can have an extra version of his favorite gun!
