I like Iron Warriors and Night Lords for not worshipping the gods and though they are a bit more their own masters.
Without Daemons and the whole mutation thing!
I voted for Night Lords because I like their style of combat more.

The greatest achievement the devil ever achieved was to convince humanity he didn't exhist..... or in this case, the imperium that he died.

(so that was just the head of a mannequin that M'Shen was running around with, 'ey?)
Wait, so was Kurze's death officialy confirmed in Soul hunter? Because otherwise, there's a very small chance he is alive.

I would have to lean toward the Thousand Sons as my favorite traitor legion. I admit that I prefer my Plague Marines on the tabletop and I think the secret nature of the Alpha legion is cool but they can't compete with the look of the Thousand Sons to me. Plus I have an ouroboros tattoo so that makes me a little biased toward them.

Its interesting that the Thousand Sons have a substantial lead and yet, in my experience, they are one of the least played Legions. Any thoughts on why this is?
I suspect weak units (so I hear) and expensive minis are too blame. Seems to me they would be a great seller if they had they had GW support.
Then again, Alpha Legion is not far behind and they have no special rules or minis.

They're both REALLY let down by their rules in particular.
The Thousand Sons are over-costed and under-whelming and the Alpha Legion has (as you said) no special rules or good representation available in the codex.
The Thousand Sons miniatures are actually really nice (if pricey) but it can be difficult to build an army with them. All the Alpha Legion has is shoulder pads (WOOOO!!!).
However, their popularity will be significantly boosted through character of Legion and really good Horus Heresy novels. Particularly the best-selling Thousand Sons.

Iron warriors because of what they did to there home planet. They killed everyone on the planet and turned it into a giant maze. At the center was a building. When the ultramarines finally made it to the middle they were massacared by the iron warriors who had stood on ledges of the large hollow building.

Alpha Legion.
They are the Severus Sneep of the 40K universe, Imo.
I have seen some of the comments in this thread, and let me just say that there is not much material about the Alpha Legion that deals in actual FACTS. The best source is the novel "Legion".
There is no proof at all that the Cabal tricked them. Saying so is pure speculation. Actually there isn't even actual proof that Alpharius is 100% certain dead. Most of the talk out there is assumption & guesses made by fans.
The Alpha Legion is the marine chapter we know least about, almost nothing even, and given their ways GW can go any direction they want with them if they ever decide to expand and/or advance the 40K storyline. The fact that everything is so wide open makes them the most interesting, and therefor favourite, traitor legion for me.

Even leaving aside the fond memories of the old 4th Heavy choice, Iron Warriors would still get my vote... So, a few reasons, then
The whole bitterness and cynicism that engulfs them could make for quite interesting characters.
Big Guns. Lots of'em.
They're always seen as blunt and unsophisticated, when in fact their battles are so meticulously planned that they're as good as won before the first shell is even fired.
They have big guns. Basilisks and Earthshakers, too... stashed away for now, but we know they're there
Perturabo was, probably, the only primarch who joined Horus not out corruption, possesion, or other plot devices. It was a conscious choice, one that I like to think he ended up regretting...
Big guns. Really big fething guns. The kind they used to strap Titans to...
They're not simply a legion of fanatics, drug addicts or 'roid ragers. They're actually a coherent legion, not a generic meeting of <Random Bad Habit Anonymous>
Did I mention the incredibly big gakking guns?

I'm a big fan of the Alpha Legion due to all of the secrecy that goes with their plans. I like how in the fluff they all refer to themselves as Alpharius and use spies and traitors to gain advantages over their enemies. And I hate what Dawn of War did to them. Metal Boxes indeed.

Sindrii is really the only true Alpha Legionaire in the game. And even he is stretching it. He even said the one phrase that a sorceror should never say, "Blood for the Blood God".
