Off the top of my head some contenders would be:
Phalanx
Planet Killer
The Rock
Ulthwe (largest craft world?)
World Engine
Furious Abyss / Blessed Lady / Trisagon (allowed to work as one)
Blackstone Fortress(s)
Vaguely recall an Ark Mechanicus of super power but cant remember its name
Any others?

I think the Ark Mechanicus you mean is the Speranza from the Forge of Mars series. At least that's the one that sparks arguments about DaOT humans V Eldar Empire a lot.
Do space hulks count? Stormcaller has a Nurgle hulk that's so big it's effectively immune to other space ships.

Don't the Orks occasionally hollow out moons and use them as space ships, occasionally crashing them into planets?

The War of the Beast involved stellar "vessels" of silly proportions.

i have to admit i would move the Sepranza to the top of the list, but with the caveat that any number of imperial ships especially the phalanx might carry similar weapon systems but due to ignorance someone has erected an imperial shrine inside a critical component or the machine spirit ...cough..cough..AI. cough.... has been damaged or rendered in operable preventing them from being deployed

In Vigilus Ablaze they actually give a name for the type of weapon used by Speranza, Voidclaw. It's at least partially made of Noctilith and is noted to be nonhuman in appearance. Looted tech bolted on a human ship?

I wouldn't include craftworlds in the same way wouldn't include planets.
Defence systems on planets can be as extensive as you want.
I would stick to offensive craft.

you're making a biiig leap in assuming those are the exact same weapon.
A Rail gun, a Sling, a M4 carbine and a Catapult all fire a solid slug object at a target. but no one would claim they're the same weapon

Had forgotten about Space Hulks. Yeah they would be pretty powerful but the power probably comes from being very hard to destroy rather than firepower?
PS the list isnt ranked in order - just a few ideas listed.
If it was in order I'd have to go with the World Engine I think.

Based on the size of enemy fleet engaged successfully, I'd have to agree.

How does the World Engine compare to the Necron battleship from Nightbringer? Back then, the oldcrons were an out of context problem orders of magnitude greater in offensive capability than even the Eldar. Their OP ships in BFG were described as farm equipment compared to their warships.

Hard to say directly, but the world engine was able to take multiple chapter fleets in a fair fight.

The Death of Worlds from Nightbringer took on hundreds of ships from every species during the war in heaven (oldcron version), although they did successfully trap it in the Warp even if they couldn't destroy it. It was a comman ship that sucked the energy out of stars and fed it to the C'Tan, so it might have been pretty similar to the World Engine in size and capabilities.
