Has the Emperor granted miracles to anyone else? Black Templars? What about ordinary Imperial citizens? Any Guardsmen?
The thing about this is, in the 41st millennium, when 99% of humanity worships the Emperor as a god, even though E didn't want that, it would be in his best interest to follow through with these prayers. To keep his Imperium running. Because he is the center of the Imperium. Everything revolves around him and belief in his divinity.

I always thought that the Sisters miracles were purely psychosomatic and not a result of His direct intervention. So they believe He is helping but actually they are doing it all themselves. I accept that this may not be the case though.

Saint Sabbat springs to mind in terms of glaring miracles.
There are also less clear examples such as daemons being burnt by faith in the early horus heresy books, and individuals such as Sebastian Thor

I know it is contradicted by the new bad background, but I prefer to think that the Emperor is a vegetable and any effects are either hoaxes planned by the priesthood or maybe freak events pressaging the development of a warp entity based on humanity believing in the Emperor. But I think such an entity would actually be pretty weak, because in my view of chaos the big four represent primal facets of the universe and living things, and something like the Emperor would be a bit more diffuse compared to them. Still a mighty power manifest if it does, but much less so than the big four chaos gods.

The Emperor himself?
In a setting where the Gods are the incarnations of the psychic activities of the sentient beings (think to the Slaneesh's birth), we could assume that during the religious rites the imperial priests are in some way (and probably without be aware of that) able to gather all the psychic energies generated by the believers and send them to the Emperor, giving him the necessary sustenance for his rotten body.
P.S. Obviously this is an highly speculative theory, but nevertheless I wanted share this thought with you.

That's how it should be, but GW is run by people who don't know their own fluff. The Pariah Nexus should have turned off their miraculous powers; they're just warp phenomena.

Various authors have added little miracles here and there. In Titanicus a PDF soldier is saved multiple times by his small aquila icon. Pointing him the right direction most of the time. (stopping a bullet I think?)
I like it when they're played off as being ambiguous; probably just a stroke of luck but just odd enough to make you wonder.

I didn't realise that but then again I didn't realise they had done actual miracles; I thought they just pushed themselves in battle with ordinary faith, nothing to do with the warp. I shouldn't even be posting in this thread as I only read the rules for Sisters not the lore (which I am now interested in looking up); however I have now re-read my post and realised there is a lame joke in there somewhere, which is redemption of a sort.
Off-topic: why have they all got the same haircut?

Some of them were able to came back from the death and they are able to generate psychic wings that allow them to fly, so yes they are able to do actual miracles.

I prefer when miracles are ambiguous/ecclesiarchy shenanigans as it allows for the backward superstition the setting is known for. There are plenty of ambiguous miracles too, but there are enough proper miracles that you can't really deny the Emperor (or worship of the Emperor) is having an effect beyond the abilities of the worshipper.
No fooling g-g-ghosts who worship the Emperor, resurrections, healings, all without the kind of monkey's paw caveats that Warhammer (and warp/Chaos in particular) injects into everything.
The chaos powers call the Emperor 'Anathema', as he is the only real counter to them beyond pariahs. It seems that worship of the Emperor and use of his symbols is a backdoor loophole to fight chaos, even if that's not what the Emperor intended.

I feel like the Legion of the Damned should be mentioned in this thread. If I recall correctly one theory about them is they're sent by the Emperor if his followers are in dire situations.

In some way, the Word Bearers still do. They wrote the Lectitio Divinatus and have it completely memorized. This means that they know all of the Imperial propaganda and can twist it to trick people into falling into Chaos worship under the guise of worshipping the Emperor.

Yeah the example from Titanicus is one of my favorites, the tanker has an icon from his destroyed tank and whenever he and his remaining crew need to make a decision where to go he flips it and lets in land and goes in the direction it points. He attributes it to the tanks machine spirit aiding them I think. It puts them in the perfect place to have an effect on the finale of the book.
