Hey Dakka, which 40k faction would you say is the arch-nemesis of your own and why?

The Fallen.

Also Necrons, my Angels successor really really hate them.

Word Bearers, of course. Fanatical zealots just like the Sisters, only on the side of Chaos. Needless to say, the Word Bearers and the Ecclesiarchy would have a very strong, mutual hatred, so there's plenty of bad blood between the two. The Sisters themselves would have a special hatred for the Word Bearers, what with their goal of spreading heresy wherever they can.

I also like that the Sisters are essentially the Word Bearers, just at the right point in time. In 40K's present, Lorgar would have been regarded as a saint and a hero if he started doing what he did back before the Horus Heresy, but it was the Sisters who secured the role of the Imperium's elite holy warriors. I imagine that the Word Bearers would see something of themselves in the Sisters, a reflection of what they once were.

Edit: Oh, more specifically, my own custom Order's history has them fighting a major battle with the Word Bearers.

I have a hard time with this question, but I, right now, would have to go with Chaos Space Marines or Eldar, just because they're the two most common armies I fight on a regular basis.

Sisters of Battle. I have the lowest win rate against them. I hate those exorcists!! D6 S8 AP1 missiles with a 45" range is rough but then against 3 of them sitting in the back with AV13 on the front and a 6++ is super annoying. My Tyranid MC's just melt away against that kind of fire and I don't have anything long range enough to take them out. My HH army has also had a lot of trouble against them too.

Fluffwise? Daemons...duh. But on the tabletop, I've always struggled against Eldar (dark or otherwise).

In the warp, searching for Marbo

I've only beaten space marines once with my IG. Even then, a single assault squad was destroying my army, and only by a single point did I win.

So, I'd have to say space marines, any of them.

After all these years of searching for Marbo...he found me. Heretics beware! He's back!

Necrons. Their warrior phalanx is a hard challenge for my wall of foot guard. We are about even in victory or loss but every time our armies clash many orphans are made and much scrap metal is produced.

We are each others nemesis.

IG: Eldar. I do reasonably well against them but I still dislike the arrogant pointy ears. Down with the sons and daughters of Khaine! Long live the Imperium of Man!

C:SM: Chaos Space Marines. I always pictured the Blood Ravens as really hating Chaos marines if they survived the events of DoW.

GK since I have never had the illusion of being near beating them not throughout many many battles. Still haven't seen anyone locally beat them either.

I often enjoy a healty hatred of both BA and SW just from the sake of strong competetion.

Fluff wise, my IG have a particular history with the Necrons, largely because that's what my brother plays and so my most common enemy.

In game, Tyranids are the only army I've lost to more times than I've won. Something about the multiple MCs catches me off guard every time.

In the more traditional sense, my Children of Torment have a history with Dark Angels, and don many trophies to celebrate past victories.

Other than that, my warband hates Tyranids. They engaged them numerous times, but have yet to achieve a meaningful victory against them.

The Ultramarines.

Speaking as an ex-Ultra, these guys are more than a pet hate for me. I keep losing to these guys, and I detest their conformity.

My Chaos Warband is currently trying (and failing) to lead a crusade against them.

Well, it depends what army I'm playing.
My Necron army can deal with everything but struggles a bit vs. the shootiest armies out there, like Tau, Eldar and IG. But since the games are mostly objective based, this can be countered a bit.
My Eldar army never had problems with Tau in the 6th ed, but might struggle vs. fast moving armies which threaten my front ranks rather soon, like Flying Circus.

Inside your mind, corrupting the pathways

For my CSM - Ultramarines because blue really contrasts with both the colour of my CSM and their bases. It should really be Blood Angels since my brother has a BA force, but my CSM use red banners so it would look a little odd to have bits of BA on the bases.

For my Eldar it is Nurgle, as they are Craftworld Lugganath.

For my SM, it is 'Nids and Orks, since they are a fleet based chapter and deal with a lot of hulks containing 'stealers and Orks.

My best friends main army is csm with Daemon allies, or sometimes just a daemon army last two editions we've traded victories and defeats at a fairly even pace though when my eldar got a new dex I've taken the advantage. Haven't lost to SM since I started the game and the IG has gotten some good games I win far more often then lose. Won all three games I've fought against the crons and Orks are always close but they haven't won in awhile since 6th started. In fluff Chaos
in game play Chaos lol
