Depends on how you define "strongest"

Vortex missile is pretty scary, but all the stuff you mentioned is small potatoes compared to spaceship weapons. Cyclonic torpedo maybe. Or nova cannon, that's a big one.

In terms of single weapon systems: Land based, its the Ordinatuses ( Ordinatii?) With their varied superweapon payloads. Space based its the Nova Cannon for anti-ship targets or Exterminatus weapons for ground targets.

In terms of weapon system i would have to go with the plasma annihilator as mounted on an Imperator Titan, like, OMG that is OMGWTF powerful.

In terms of what is the most powerful weapon overall, its the size of the imperium, their material strength, the production capacity to replace losses (even if the imperium as a whole is woefully inneficient)

Who says? They had plenty of faith in their technology when they used it to betray the C'tan.

Anyway, as far as the most powerful weapon is concerned (I don't count Faith as a weapon, it's more of an inherent ability), I'd have to say it's probably the Chrono-cannon on the Speranza. It has a blast radius equal to or larger than that of the Nova Cannon, and works by shifting electrons in the target area backwards a millisecond so that they become tachyons and cause mutual annihilation events with their past selves.
