Okay, we were playing an apocalypse game yesterday, Eldar + Ork Vs Ultras + Imperial Guard making 8000 points on each side by using bits and pieces from all out armies.
This is what happened and the people I was playing disputed something and I want to know what you lot think....
One of my Farseer's used doom a full squad of assault marines
A round of pitiful shooting from my dire avengers killed only one marine
A mob of my allies boys assault the marines
He roll's well on his "to hit" rolls but badly on his "to wound" roll
I remind him that the squad he's attacking is doomed so he can re-roll them.
One of my opponents disputes this and says doom should only effect Eldar pieces.
The codex says "all hits caused upon that unit gain a re-roll to wound until the start of the next Eldar turn"
This would suggest my view was right and that my allies could re-roll to wound against the doomed squad, but still my opponent complained and refused to let us take a re-roll.
Him being a good friend and unfortunately VERY stubborn and a awful looser, me and my orky ally let it go.
What do you guys think should have happened? The RAW don't disprove the point i was arguing, so what do you lot think?

If you were happy to let him have his way, that should be fine. I personally think that you would be correct in that any attacks against the squad should be re-rollable until your next turn, regardless of what army is attacking the unit (this is just based on your quotation of the rules). But as Gwar! said (and I liberally paraphrase); Apoc is more about having fun, so if you were OK with him getting his way, even if you don't think that is how the rules are meant to be interpreted in order to get on with the game, that is probably for the best.

No view is more or less correct because 40K isn't written (outside of the ally rules in the WH/ DH codex) for having multiple players with multiple different army types on each side.
So you should decide before the game whether or not your special rules apply to your allies armies or not. That's part of playing Apocalypse is that you just have to figure out the odd situations you run into.
When it comes to different armies sharing abilities with each other there are basically three ways you can decide to play when the ability doesn't exactly specify who it benefits (such as 'all friendly units' for example):
1) Rule that it ONLY benefits the player's army who is using the ability.
2) Rule that it benefits other friendly armies, but ONLY if they are from the same codex (so two Eldar players on the same team would both benefit from each other's special rules).
3) Rule that ALL friendly players benefit from these types of special rules.
Once you've agreed which way you are going to play, then just apply it to any special rule that is slightly unclear about who it affects and you shouldn't have any more problems.

RaW I'd say you were correct as in a 3-way battle I played about a month ago the rule was that the unit was just "doomed" not "Doomed against the eldar". But then again you're playing apocalypse so the rules are a little fuzzy anyway

As has been said, cross-army abilities is something not covered by the rules.
What I commonly see is that abilities targetting friendly units can only be used on the same army (no using guide on devestators or having scorpions get an extra attack from Pedro Cantor) but abilities which target enemy units are in force for everyone (so doom would have been fine)
